Your list looks pretty good, though I will say that Karn is the reason this deck is so good and you really need 4. In fact, I would recommending switching the number of Ugins and Karns you're currently running. As for the sideboard, it kinda depends on what decks you're frequently running into at FNM. All of your sideboard cards are reasonable cards, my only recommendation would be to increase the number of Spellskites. At least 3 between the main and side. The card is really good in the current meta and a lot of Tron players are maindecking a few. It protects you from the twin combo, it eats Path to Exiles that would hit your Wurmcoils, it ruins Bogles' day as well as Infect's, it requires Scapeshift to have at least 8 lands to kill you, it protects your planeswalkers, etc. I could gush about Spellskite all day. Oh, and as far as Sundering Titan is concerned, it's nice against control decks and Scapeshift, but I wouldn't side both it and Ulamog, either would be enough.
I made fairly good experiences with 2 Ugin in the Main. The ability to exile a Lily, Goyf, Bob, Exarch etc. for little to no effort at all is huge.
Against affinity or in the mirror it is not good obviously. But usually when Ugin hits the board and you wipe the board for -2 or -3 that is a huge impact.
I was actually considering putting a 3rd Ugin the in SB. Not sure about it though
A friend of mine plays a lot of affinity, I had good experience with Pyroclasms, O-Stones, Anger of the Gods and even nature's claim since lifetotal doesn't really matter to us. Ancient Grudge is also a good alternative. The way i feel you just need something to deal with their manlands.
Pyroclasm, Oblivion Stone, and Nature's Claim are great cards against Affinity that are also live in many other matches. Ghost Quarter and Karn also do solid work against manlands in the MD, which you have to respect (especially against Inkmoth Nexus).
There are other SB options against them to be sure, but are usually riskier (double mana costs, like Anger of the Gods), slower (four mana or more, like Shatterstorm), or less versatile (Ancient Grudge). If you're in an Affinity heavy meta, Grudge is the one I'd lean on, but only after loading full sets of Clasm/O-Stone/Claim in the 75.
Ugin isn't a reliable sweeper here, but don't forget that Vault Skirge and Master of Etherium at the very least will succumb to the -X ability. His best role is to repeatedly snipe creatures off of a board after firing O-Stone or Pyroclasm when they're basically in top-deck mode. Because he can't hit manlands, though, I side mine out for some Claims after the first game.
I do the same. I play Anger of the Gods because we have many decks with graveyard stuff and/or undying in the local meta. Stuff like Gravecrawler, Bloodghast etc.
Against those i board in grafdigger's cage and the anger to get them out of the game completely. Worked fairly well for me so far.
Anyway i have another question:
How do we best handle cards that remove our threats before they hit the board? I am talking about Cranial Extraction or the soon coming Infinite Obliteration. I played against a guy who boarded in 3 Cranial Extractions and hit 2 of them on Wurmcoil and Karn (I boarded out Emrakul unfortunately). This basically takes us out of the game completely, doesn't it?

Vandalblast is good as well. Easier on the colored mana than Shatterstorm, with the added versatility of being able to take down a Plating or Ravager early on.
About your list (these are just my thoughts, i am considerably new to GR Tron aswell):
a) Why Pithing Needle in the MD? I think it's a decent Sideboard card in some cases, but i would never run it MD unless it just wins you local meta
b) With Creatures like Platinum Angel, Wurmcoil and 2x Ugin, 3x Karn i feel like Emrakul is just overkill. I would maybe cut the Angel to a 1-of and add another wurmcoil.
c)4 Spellskites in the main seem quite a lot to me, maybe cut 1 or 2 and put them in the sideboard.
As i said: These are just my thoughts. I got used to get tons of damage until turn 3/4 when i slam Karn/Ugin/Wurmcoil on board and win the game from then.
My actual question is: I am considering running a Spellskite in my MD, but i am unsure about what i should cut.
Stuff i could cut are:
1x Nature's Claim
1x O-Stone (I run 4)
1x Relic (I run 2, 0 in SB)
1x Pyroclasm (I run 3, 0 in SB, so this is somewhat a huge MAYBE).
My current SB:
2x Crucible of Worlds
1x Defense Grid
2x Grafdigger's Cage
1x Spellskite
1x Wurmcoil
2x Choke
2x Nature's Claim
2x Rending Volley
2x Anger of the gods
The meta i play in is infested with twin/grixis delver decks as well as homebrew reanimator decks, thus the blue/Graeyard hate.
What's the strategy and sideboard plan against RG Breach? (it's a mix of valakut combo, summoning trap and Through the Breach for Titan,Ulamog or Emrakul)
What do you all think about Alchemist's Vial? I remember not having the best of times against Zoo or Affinity, and I remember getting my butt kicked by Infect. Stunning their biggest potential attacker for a turn with a Vial is good, but the real reason that I think Alchemist's Vial is promising in this deck is that the Vial is a cantrip for 2!
Every time I play this deck, I keep wondering why the latest trend is to drop cantrips from the deck. Going down to 2 Relics really changes how quickly and consistently this deck can assemble the Tron. Alchemist's Vial cantrips and slows down aggro at the same time, which sounds pretty promising to me.
The thing that comes to my mind about Alchemist's Vial is: You play it on turn 2, can crack it earliest on turn 3. By then most infect decks have a 2nd creature or have already killed you. (Atleast most Infect decks i played against so far actually killed me on turn 2...)
What's the strategy and sideboard plan against RG Breach? (it's a mix of valakut combo, summoning trap and Through the Breach for Titan,Ulamog or Emrakul)
There's not much of a sideboard plan; you do the same thing you do maindeck. Try to keep them off the kill with Oblivion Stone and/or Karn, then ramp up to your own Emrakul and win with it. Wurmcoil Engine can also be useful because of the lifegain and the fact it leaves you with creatures after an Emrakul swing on their part. The deck's basically a faster Scapeshift without the annoying disruption that Scapeshift has, so they don't really have much in the way of stopping you from getting Urzatron and casting your threats.
The only real sideboard card that seems particularly good against them is Slaughter Games. Maybe Hallowed Moonlight if you're in the White splash, though I'm not sure how good that card is in the sideboard to begin with.
Oh, by the way everyone: At least for this month, we're in the Tier 1 forum!
With the popularity of x/4's and X/5's, Pyroclasm doesn't seem like too strong of a card right now. The white splash seemed better both for Paths, and the good white sideboard cards. The Paths and Spellskites give us a main deck answer to Twin besides Oblivion Stone, but they both also help in the aggro matchups. Having Timely Reinforcements dramatically increases our chances of winning against fast decks, as does Ghostly Prison (helps against Twin as well). Thoughts?

Yes. Extraction says quite clearly "target player".
