I have noticed that some people just hate the newest version of MtGO and some people are perfectly fine with it. What are the reasons for this mixed and contrasting response from customers about the program? I am looking to get into MtGO and am curious about this.

New players have an easier time getting used to the new software then people playing prior versions. The biggest complaint is a non-intuitive and poorly designed UI. There are bugs and crashes, but I wouldn't say that is as prevalent as it is made out to be (though can be after major updates). We have a beginner's guide (in my sig) that goes over the pros and cons, plus tons of other info about V4 to help you decide.

When they forced us over it before the program was even close to ready. Its a lot better now but really didn't improve on much other than aesthetics, from v3.
I was one who liked v3 a whole lot more than v4 back when v3 was retired many months ago, but I am fine with v4 now as it has improved in stability and lag over the months. I only play drafts and I sell individual cards to bots, so I can't comment on other features, but drafting is better on v4 with the ability to create a deck during the draft (not having to wait for the draft to end) and v4 is fine for playing games in my view.
I have seen comments about a comparison of v4 with Magic Duels but I do not like the game interface for Magic Duels nearly as much.
I am one of those MTGO users whose first account was a V1 Beta account. V2 was an improvement from V1, adding changes that the users/players wanted including some slight improvements to the UI that I still prefer to V3 and V4.(What I remember of it). The program started having increasing problems from the moment that WOTC took over direct control. V3 at the point that they discontinued it I think was still better overall than V4 is now. And I would still rather have it back. I concede that drafting is better now, but the merging of the collection and deckbuilding screens has been and still is horrid. I often found it useful to have them separated. I hate having to constantly "reset" my settings in all the screens to how I want them. Never had to do that before V4. I suspect that the earlier that a player started in MTGO history the more infuriated and disgruntled we are with the changes they make to MTGO.

As someone who started playing with V4, can you please explain the benefit of this to me? It just seems logical to have the cards you own right there when you're building a deck. I knew V3 separated them but I've never understood why that is, much less why it would be preferable.

It was more so v3 also had a collection "tab" where you could see your cards presented in a binder form. It was much more appealing for going through your cards just to see what you have.

What PanteraCanes said, and sometimes I would be working on a deck on one tab and could go over to other tab to make cards tradable and trade them (maybe I needed a couple of cards to finish deck) without having to leave my deck screen and go out to find cards I wanted to trade and then when done have to locate my unfinished deck and open it back up. Note I always go to trade binder to check to make sure I only selected the right cards, no others, and the right versions. I have had a problem with V4 sometimes the wrong things getting selected mostly due to lag. Plus I really liked the v2 "Old Tome" look of the binder.
