It depends on the deck. Because of Legacy's mana bases, Engineered Explosives is often the better card but decks like U/B Tezz, MUD, and other monocolored or bicolored decks outright prefer Bomb. It's nice to be able to hit permanents of any CMC too, assuming you survive that long.
I think Powder Keg even gets played more than Ratchet Bomb, because it can kill manlands at 0 counters.
Definitely not. Using The Source's line of tournaments of a minimum of 6 rounds, Ratchet Bomb has been in the main deck of 35 decks since 2011, 13 in the past year. Powder Keg has been in the main deck of 4 decks since 2011, 0 in the past year.
On the EE, RBomb, and Keg debate:

-RBomb hits Arts/Enchants and is slightly more versatile in when you put counters on. The counters are also Charge counters which is nice.

I think you already know this, but just to clarify, Ratchet Bomb also hits Planeswalkers, which Keg doesn't do. Sometimes RBomb can break 3-4CMC Planeswalkers better than EE, because it's not very likely that EE can get 3+ counters on it (well, 3 counters isn't that difficult -- it's 4+ that can be tricky/impossible; there aren't that many decks that have access to 4 colors, let alone 5 -- and it's capped at 5 to boot -- can't destroy Karn!). Not that it matters much...just thought I'd throw that out there. <.<;;
One last note: You can bump up Ratchet Bomb's counters faster than Powder Keg if you can manually untap it, such as with Tezzeret the Seeker or Voltaic Key.

There are ways to add charge counters to things, but generally not any other type of counters. It doesn't come up in any commonly played decks, but could be relevant in some rogue strategy.
The one addendum I'd put on EE is that DRS is a thing; making EE (in many decks since he's so ubiquitous) able to hit 4 color somewhat reliably and 5 colors on occasion.
I'd still say Ratchet is best left for 1-2 color decks; especially if they don't support DRS.
On topic: The rest of the Zendikar manlands. Miracles can't fit 1-2 Celestial Colonnades? I think it's just no one has been trying it. A flying 4/4 that stays untapped late that doesn't rely on your board or top-deck seems usable.

I feel like Volrath's Stronghold sees roughly 0 play; but most decks are on the creature plan and running black. Being able to topdeck a threat every turn if you're grinding against a non-miracles deck seems favorable.
I'm looking to pick up a playset when they rotate out because I have faith that we'll see it someday.

Currently the only tier 1 deck that can run Chalice of the Void is UB Tezzeret, that's unfortunate.
Another card is Sapphire Charm. The more Blade decks there are, the more people should run.
This card looks great, at worst you give your creature flying and it gets the swords to plowshare or you phase out their creature to stop a hit, usually the worst is a slowtrip that isn't too slow because of the instant speed. At best you are removing a batterskull from the game. It does everything in between too. Make Goyf jump to smack down a delver/clique, phase out a creature to dodge removal, phase out another creature to stop it from blocking or give your creature flying to get past theirs. It doesn't sound bad for 1 mana.
Definitely looking at voice of resurgence.
Esper slivers used to be a deck but Merfolk are almost always better. I have seen some bant slivers, maybe use library for card advantage or toxic deluge with hibernation sliver to dodge the wrath (merfolk usually can splash for swords so not an advantage for slivers) in the esper slivers would be interesting things that merfolk would have trouble getting access to, same with bant.
I have really liked piracy charm/funeral charm in modern, the instant speed discard is insanely powerful and the +2/-1 removes a ton of creatures in modern and seems to take out quite a few in legacy as well.

Green/white seem to have a ton of specific hate, white has a ton of cards to counter agro and green has a ton to counter control, might even be a deck there. Opponent brainstorms eot activating your gibbons and you seedtime to take another turn and smack him with your 4/4.

The other four manlands generally used in legacy (Creeping Tar PitMishra's FactoryMutavault and Faerie Conclave) are able to be used just about immediately, whereas Celestial Colonnade would require tapping a majority of your lands, and is just too much an investment in comparison to the other options. It would see budget play, but because of modern, it's not budget.

Lands runs it. Of the decks you are referencing, that use creatures as a focus, there are using them as either singular giant plays, duo giant plays, or a density of small plays. Delver cannot ever afford to invest three lands in recurring a creature, for the next turn especially since they would still have to pay the cost. The other two styles don't want to pay for them. Essentially, most decks running black for recurrence aren't looking to keep a creature around, to be drawn and played the next turn, they are looking to cheat, by reanimating the creature or similar.
STATISTICS.
All of these "Let's eliminate bad cards" crusades are simply ignorant. And when they start to devolve into "WotC is conspiring to give us crappy cards," they just become embarrassing. MATH is conspiring to give you crappy cards.
I've noticed that Shambling Shell is in popular colors and is actually pretty house against miracles. Given all of the Jund, Junk, BUG decks; I could see him being useful simply because they have to remove him while RIP is online to ever get rid of him; being a 3/1 recursive beater seems ok next to PFire plans as well. Similarly, Pfire decks don't have DRS problems so they could always have a cheap and cheerful beater/blocker.
Another card that seems alright is Unholy Grotto/Nameless Inversion/Fleshbag marauder. Marauder loops seem ok for the ever-present S&T decks and Inversion loops are a reasonable budget/non-red replacement for Pfire. Attacking with a 7/2 Goyf or 9/3 KotR seems ok as well..
Sapphire Charm sees a lot of play in sideboard of Merfolk. Phasing out Germ tokens is a pretty permanent solution to batterskull if you time it right (:

I've always loved Jotun Grunt. Legacy continues to get more and more graveyard dependent and he can wreck Goyf, DRS and other cards that rely on particular cards being in the graveyard. He's not as versatile as Rest in Peace and other dedicated graveyard hate, but a 4/4 beatstick that recycles your graveyard while hosing theirs should have a home in more decks.
The problem with Grunt is that he dies if there's no Graveyard; doesn't solve the problems of Dredge/Reanimator half as well as any number of other cards, and because he's card disadvantage if he dies it often hates on your own grave too (making the Red, Green, and Black splashes undesirable) pushing him into the W or WU decks. Aside from these issues he has the "just a beater" problem; while being smaller and less effective than all other "just a beater" cards. It's true that he can make Goyf and KotR tiny and thus be bigger; but what's more; even if he targets Loam, Pfire, or other important cards, it's a triggered ability and thus is easy to prepare for and respond to (via Sensei's Divining top or Grove.)
I personally think he's too slow for dredge (being that he doesn't start eating until T3; they often have 20 cards in the yard by then if they haven't won yet.) This is one of the many reasons why RiP or Cage takes his place; because a 4/4 is less effective than winning.
I totally agree with you that he's mostly terrible against all-in graveyard strategies, but he's an impressive beast against pretty much any three-color Delver or Stoneblade deck, as well as Maverick and other Tier 2 decks. I think the only shells that fit him right now are Death & Taxes or Deadguy Ale, but I think he should be showing up in more of those decks.
Cloudpost seems insane, but I don't think it's found the right shell yet.

I personally think he's too slow for dredge (being that he doesn't start eating until T3; they often have 20 cards in the yard by then if they haven't won yet.) This is one of the many reasons why RiP or Cage takes his place; because a 4/4 is less effective than winning.
