I am here to show you my Ephara, God of the Polis Duel Commander deck list. I have been working on it since she was spoiled, have played countless games on cockatrice, and even played it at a local tournament (<32 Players) to take first place. Ephara offers a very powerful draw engine as well as win condition, all in an indestructible 4cmc package in the best colors in the format. I believe that after the bannings that targeted Grand Arbiter Augustin IV last year, Ephara is the best commander in this color combination at its converted mana cost. The fusion of the tempo creatures and the draw from Ephara, coupled with the fact that she is a 6/5 when active allow you to pressure your opponent very effectively while simultaneously scaling into the mid- to late-game very well.
I think that the benefit outweighs the hindrance by far. Most of the spells I play are as mana efficient as possible, and she is both a strong body and helps against the ramp decks. With 7 (8 if you count Stifle) counterspells that cost <2 mana, she curves nicely into a turn 3 counter to a turn 4 commander. And mid- late-game she triggers Ephara for two mana, so I don't ever really mind drawing her.
Edit: Strong body may have gone too far. She just beats most of the creatures that my opponent could have played on turns 1 or 2 in combat, which saves a good amount of life.
I think that a lot of your suggestions make a lot of sense in a normal EDH setting. Those cards all have good synergy with the commander while remaining relatively low-key. I don't think that they would fit into my deck due to their mana costs and usefulness other than as Ephara enablers, since I play enough creatures to trigger her most turns anyway. Equilibrium is a card that i totally forgot about, I have to think a little bit more about it, but i don't thin it makes sense in this version of the deck.
Find some love for . I think it rivals , sacrificing the ability to target enemies for negating the need for additional mana. It makes draw off CIP creatures more long term. And it works off of tokens.
