Consider that blue already has the highest number of cards that let you manipulate your library, this shouldn't be too hard. Before opponent knows it, an Eldrazi would be over their head *Thud*. Not to mention, you can cheat those Eldrazi in with Show and Tell type spells.
But what I find even better about Yuriko is that her ninjutsu bypasses commander tax, which means she's like Derevi in combat, you could sac her and immediately replace an unblocked attacker with her for UB.
In a way, you actually don't need any other ninja other than Yuriko in this deck, but I don't see why not. Potential routes:
1) Ninja/Tribal, with cards like Arcane Adaptation in mind.
2) Fewer creatures, more expensive spells, library manipulation, and extra turn effect for control.
3) Tokens, similar to 1, but maintain consistent board state and allow Yuriko to enter/leave more freely with unblocked tokens.
4) Combo, abusing ninjutsu to create infinite enters/leave triggers.
Yuriko could definitely benefit from tribal changing cards like Arcane Adaptation, I will add them in also. I wonder if it's a good idea to also add Haakon, Stromgald Scourge style recur in this deck.
Card advantage is not the same thing as card draw. Something for 2B cannot be strictly worse than something for BBB or 3BB. If you're taking out Swords to Plowshares for Plummet, you're a fool. Stop doing these things!
Oh, you also need Mana Severance; depending on how many tokens you have, and if you have one of the type cards out, you can guarantee the fact that you swing for lethal since you won't turn a single land over.

Crystal Ball is good for top deck manipulation(at least as an option).
Umezawa's Jitte is some ninja trickery in and of itself, not to mention being quite flavorful.
Ætherplasm is a card that can give HILARIOUS results for blockages. Why should attacking have all the fun? NOTE: the card tag didn't want to work, so I connected the Gatherer entry.
Well, assuming your opponent can always kill the commander, and the commander tax does not increase with ninjitsu can you almost always draw a card for 3 mana if you have a small unblockable and cheap creature. 2 mana if you have ornithopter. That might be worth backing on. But it stil sounds a bit expensive.

The owls are insane. They both stack your deck the way you want it and they also help drop off your ninjas in addition to helping you find your ninjas and your land drops. I'm also running Mothdust Changeling and it is pretty hilariously good. I was once able to use an owl to stack Commit // Memory, let the first damage trigger resolve for 10, and then Brainstorm in response to the second trigger to put that card back on top of my library and draw it again for 10 more life loss to everyone.
I'm trying to see if extra turns or eldrazi titans are better. I won't know until some weeks later.

Out of the Eldrazis, I think Kozi #2 is the best of the bunch, mainly because you could discard those extra draws (or ones you bounce back to hand) to fuel his countering ability. After that, Ulamog #2 because he could exile two permanents at once. I think split spells are more flexible than at least Time Stretch, and deals no less damage.
Don't forget all the "free" spells that have relatively high CMC but can be cast for free. Snuff Out, Force of Will, Misdirection, Commandeer, Foil, etc. can all make use of your tons of free draws while letting you dump your mana into more creatures.
How did nobody mention Standardize and Unnatural Selection yet? Also, it's probably too weak but it's hilarious how all modes of Trickery Charm have some fun synergy with this deck. I suspect it's the former as they're more synergistic and more realistic to play, and are particularly strong with Archaeomancer and Salvager of Secrets as a win condition. The eldrazi, while powerful and splashy, seem difficult to get out without Show and Tell.
Also I am super glad owls are playable here. You have no idea.

Is Hammer that good given it equips when it enters (as opposed to when a creature enters)?
Raid seems like such a good ability here...but the cards with it don't help too much. Instead stuff like Kindred Discovery, Coastal Piracy (NINJAS AND PIRATES?!?!), and Bident of Thassa? Chart a Course? Military Intelligence? Keep Watch?

Twilight Prophet is basically Yuriko's damage trigger at your upkeep if you have the city's blessing. It's also a creature with evasion
Baneful Omen doesn't draw you a card, but it does life loss to your opponents based on the cmc of the top of your library, and it's expensive itself.

Also, delve spells are pretty good because you will be using all the Ponder variants anyway. Temporal Trespass is a beating.

Dire Undercurrents is expensive but seems very powerful with our gameplan. Could be winmore, but I think it's worth testing. Attrition is a great sac outlet, as is Spawning Pit. Drowned Rusalka, Viscera Seer, Thallid Soothsayer, and Flesh-eater Imp could be useful as cheap sac outlets that are also ninja-fodder. Clever Impersonator seems great here.
