I think of you included them you would just rely on the counter generation you already have. Things like Contagion Engine and Carnifex Demon would do the work plenty well. Especially against the knights.
I wonder if there are any -1/-1 counter-relevant cards that attack resources other than creatures? I can imagine one problem this deck might have is in creating such a creature-hostile environment, you might just be giving the game to that one guy who sits behind multiple Propaganda effects twiddling his artifacts all game long. I'd hate to rely on color-staples for this purpose, but surely there might be some thematically-appropriate cards that can deal with noncreatures and hands?

Well Red can certainly handle the artifacts. On the other hand enchantments will be a problem. Possible that you'd just have to chalk that opponent up as a loss or play politics to get the Green player to handle them.
Updated the list. I removed the anti-blue/white list because I think it's highly dependent on the meta. I also didn't include utilities like Chaos Warp because it's generic and I want the list to focus more on how to use The Scorpion God best.

Card advantage is not the same thing as card draw. Something for 2B cannot be strictly worse than something for BBB or 3BB. If you're taking out Swords to Plowshares for Plummet, you're a fool. Stop doing these things!

This was a favourite casual 60 card deck of mine before they changed the token ownership rule whereas Brand would take them all back.

For removing enchantments, red/black's options are pretty limited. There's always Chaos Warp, of course, artifacts like Universal Solvent and Scour from Existence, and a few colorless sweeper options (Oblivion Stone, All is Dust, Nevinyrral's Disk, etc). Other than that, you're pretty much relying on color-based hate (Red Elemental Blast/Pyroblast) or Word of Seizing to steal the problem enchantment for a turn. There's nothing I can think of that synergizes with the existing -1/-1 counter theme.
