I have a cycle of legendary Nephili (Nephilims?) I've been wistfully dreaming about. Even with the new 4-color commanders, I would still love a set of them.
Protection from Black 2: Change the text of each spell and each permanent by replacing all instances of one color word with another until end of turn.
4/4
It will not rest, for it has banished the night.
-----
I would really like to see a legendary creature that messes with color words. It's such a fun-yet-balanced concept to build a deck around (for the most part). Green and Blue are clearly justified as the colors that deal with colors, while White justifies the protection. Honestly this is the most mismatched in terms of colors, and it could probably just be a blue-white non-nephilim creature. It's still my favorite though in terms of effect, and even the original nephilim could probably all have been two or three colors while still having their abilities make sense.
1, discard a card: Put a +1/+1 counter on Whim-Feast Nephilim. Any player may play this ability.
As long as Whim-Feast Nephilim's power is odd, it has Haste, Indestructible, and Vigilance.
As long as Whim-Feast Nephilim's power is even, it has First Strike, Lifelink, and Trample. (zero is even)
3/2
It will not rest until its hunger is sated.
-----
I've always wanted a morphling legend, and I've never been able to get Cromat to work very well. I figure this is morphling-like, but different enough to fit the colors. You can also benefit from both sets of abilities in the same combat step by attacking (with vigilance and haste), then discarding a card after blockers are declared. The theme is that he's 'feeding' on players' indecisiveness, or their whims. This card is mostly "anti-blue" in that it encourages discarding cards, but the other colors can all be matched up with some of the various keywords that a Black-Green creature (which most fits the discard ability) might not ordinarily have.
When Rift-Grasp Nephilim enters the battlefield and at the beginning of each upkeep, each player exiles a nonland card in his or her graveyard. WUBR: Choose at random a face-up, nonland card in exile. You may cast that card without paying its mana cost.
3/4
It will not rest, and it will not let lie.
-----
I like the concept of casting from exile, and at the same time the random aspect helps keep this from being abusive or feeling too much like 'just another graveyard'. The fact that *each* player chooses a card to exile makes it a sort of write-in lottery where each player picks the funniest/most detrimental card in their graveyard to potentially be cast. White, Blue, and somewhat Black (particularly regarding the graveyard) deal with the exile zone, while Red provides the random free-casting a la Wild Evocation and others.
If a creature without shadow would be destroyed, regenerate it and put a +1/+1 counter on it.
Each creature with a +1/+1 counter on it has shadow.
6/5
It will not rest, for even now it dreams.
-----
I like shadow, and I like the replacement effect here because it's essentially a less abusable version of undying. Clergy of the Holy Nimbus sets a precedent for the wording (in its Oracle text). I like the idea of all creatures living a 'second' life on a new battlefield, and the global nature of the abilities gets rid of the typical issue with shadow: that it's too uncommon to be interactive. White, Blue, and Black are the 'shadow' colors, while green provides the semi-indestructibility.
Not as sure about the non-white nephilim. I'm thinking something along the lines of Lich or Immortal Coil with less drastic drawbacks, but which applies to all players.
You may have ~ enter the battlefield as a copy of any creature on the battlefield.
3UB: ~ becomes a copy of target creature until end of turn and gains this ability. Until end of turn, that creature loses all abilities and creature types, and has base power and toughness 0/2.

Trapclaw Chitin-King
Homarid Warrior 2UU
Islandhome
Crabs and other Homarids get +2/+2
When Trapclaw Chitin-King enters the battlefield, tap target creature, it does not untap during it's controller's upkeep.

The way this is worded, the tapped creature would be unable to untap indefinitely, even after Trapclaw leaves the battlefield. Is that intentional?
Technically, creatures don't untap during their controller's upkeep except under unusual circumstances. The ability as worded would do nothing beyond "tap target creature" most of the time.

Ha, nice catch. I guess I mentally glossed over "upkeep" and replaced it with "untap".
Honestly, I would really love a 5c +1/+1 counter commander. I mean, I really just want to play Marchesa, the Black Rose and Ghave, Guru of Spores in the same deck. If they could be partners shudder...

I agree. We should all only play g/x decks because they are the most objectively fun and anyone who disagrees does not know the truth about EDH. Everyone should just play their decks because interaction beyond high fiving about how many land are in play is unfun and equivalent to casting Stasis while kicking puppies. I for one will never play with anyone who casts tutors, removal spells, blue cards, things I arbitrarily decide I don't like but will probably cast myself later.
I really don't play anymore but I still love theoreticals like this! As I never will do anything with these ideas, I'll share them and call them free to use! If you're interested, I'd love to see more designs or do a little collaboration.
Some time back I was daydreaming about a true Commander block. The basic idea was a world of allied shards, but the structure is a primary color paired with an enemy color and the color that joins them. WUB, for example, is W paired with B mediated by U. Each combination (school) would have a specific class and creature type associated with it. I use Esper as an example because I thought Samurai would make an interesting fit for the colors - and be a good way to differentiate them from Knights. These were the ideas for their primary legends I had in mind (each would be a member of a wider cycle). Not balanced:

2/8
Please no.
It would take 20 minutes to resolve your first upkeep after he hits the table. With paradox haze the game is over if you hit even one upkeep, with you removing every threat from everyone's deck. Assuming a standard deck of 10 ramp, 10 draw spells, 10 removal spells, 30 threats, and 40 lands, you could strip each player at the table of their entire pool of threats and then the game is over.
The abilities also don't make sense together.
The goal I had in mind was to try to create a Commander that punishes players for running infinite combos while also locking their ability to grab combo pieces in the process when it doesn't help that the design process that goes into Commander Sets encourages the use of those infinite combos more so than trying to print answers to help combat against them when there are so few to choose from based on what we currently have in the game's entire card pool.

This way, you can still take the main combos of one player out of comission while preventing tutoring for more combos from the rest. By making it a cast-and-enter-from-command-zone ability you prevent excessive abuseability (By, say, blinking it). You still get a powerful effect this way.

I like these two, both offer nonlinear deck building. It's good to see an artifact general who's not entirely sitting in the back. With Neo Momir Vig, I think the lock down it provides with other Simic creatures (such as Mystic Snake) can be oppressive, consider he can also protect himself by saccing Oozes, but the flavor is there.

I was just about post my creations and couldn't help but notice this amusing sight. Yeah the aggro artificer is my brain child but its totally fine that sanetali posted it as I was quite chill with them adding that legendary to their library of cards. When De Gama, the King Maker enters the battlefield and you cast it from your command zone, you may search target player's library for up to 3 cards and exile them face-down. That player shuffles their library afterwards.
Opponents cannot search their libraries.
If an opponent would begin an extra turn, that player skips that turn instead.

This way, you can still take the main combos of one player out of comission while preventing tutoring for more combos from the rest. By making it a cast-and-enter-from-command-zone ability you prevent excessive abuseability (By, say, blinking it). You still get a powerful effect this way.
Chandra, Torch of Defiance - Oops! All Chandras.
Prime Speaker Zegana - Draw for Power.
Pir & Toothy - Counterpalooza.
Arcades, the Strategist - Another Brick in the Wall.
Zacama, Primal Calamity - Calamity of Double Mana.
Edgar Markov - Vampires Don't Die.
Child of Alara - Dreamcrusher.
Tok-Tok, Councilman from Fiora R

“For last time Councilwoman Selvala! No. May not make budget cuts to fund ‘nother of these expeditions. How you not understand? Where needed right now is right here and help the Republic of Fiora.”
- Tok-Tok to Selvala
Mainyu, Will of the Spirit WB
Legendary Creature - Spirit Avatar
Lifelink
You can't lose more than X life per turn, where X is Mainyu's power.
Whenever you lose life, put a +1/+1 counter on Mainyu.

Pretty sure the rules cover that you can't pay the cost of something that requires a life payment if you can't lose the life required in the first place (Platinum Emperion), so I didn't word that in.
Raven, the Trickster Spirit 1U
Legendary Creature - Bird Spirit (MR)
Flash, flying
When Raven enters the battlefield, change the text of target spell or permanent by replacing all instances of one color word, basic land type or creature type with another.
Whenever a spell is cast by a player, return Raven to its owner’s hand.

Shu Yun, the Silent Tempest WUR Voltron Control
Temmet, Vizier of Naktamun WU Unblockable Mirror Trickery
Ra's al Ghul (Sidar Kondo) and Face-Down Ninjas
Brudiclad, Token Engineer
Vaevictis (VV2) the Dire Lantern
Rona, Disciple of Gix
Tiana the Auror
Hallar
Ulrich the Politician
Zur the Rebel
Scorpion, Locust, Scarab, Egyptian Gods
O-Kagachi, Mathas, Mairsil
"Non-Tribal" Tribal Generals, Eggs
Also as a quick note, the rendered version that Josephine version posted is the more balanced one. Even if the wording is only slightly different.
Jack, the Gambling Kingpin UBR
Legendary Creature - Human Rogue (MR)
At the beginning of each player’s combat, choose a number and a random enemy creature. Reveal that many cards from the top of your library. If the total converted mana cost of the cards revealed this way is 12 or less, Jack deals that much damage to the chosen creature. If it is 13 or more, sacrifice Jack. Put the cards revealed this way on the bottom of your library in a random order.

Jinn the Unshackled WURG
Legendary Creature - Djinn Nomad (R)
Flying, Prowess
Parley — T: Each player reveals the top card of their library. For each nonland noncreature card revealed this way, you may return target instant or sorcery card in your graveyard with a converted mana cost of 1 to your hand. Then each player draws a card.
