If I am not wrong, after the M10 change of rules, the Brooding Saurian's ability will not return the token to you. That probably explains why the Saurian was brooding
If your group feels like playing it and no one is truly abusing it in your group, go for it. EDH rules are meant to be made-to-order. That said, the reason it's considered too powerful actually includes a lot of extended cards (among other things, it's stupid easy to setup an infinite Reveillark combo with a single Gifts, though searching up a Mindslaver lock is simple enough as well).
I'm new to the format so I have a question:
In my group many players don't have cards beyond the current Extended format so we play with Extended restrictions. I've seen that Gifts Ungiven is banned, I can actually see it why it is banned with Eternal cardpool (a more experinced player's reasoning would be good for me though), but would it be too strong with the more restricted extended pool?

It sounds like your group is fine tweaking the rules to best suit you (which is what you should be doing) so I'd give Gifts a try and see how it goes. Worse case is it turns out to be degenerate and you just ban it again, otherwise you get a new card to use and options are always nice.

Not because it may produce blue mana (as Birds of Paradise et al are allowed) but because it has the blue mana symbol on it. A fine distinction, but one that's questioned endlessly.

Well, if it somehow gets persist, then dies, (unless I am terribly mistaken) it comes back into play with -1/-1 power and toughness. Simply put, because it is a new object when it comes back, it doesn't remember how many counters it had when it was first cast. If I am wrong, someone please correct me.
As to your second question, the Angel tokens are creatures, therefore you can take control of them with Merieke, and then untap her somehow thereby destroying them. So yes, you can.

Oh yes I meant to say that Intruder Alarm was in play at this time.
um... I don't see how that matters? Most Merieke decks utilize cards that enable her to untap regardless of what phase it is (for example Puppet Strings)

They do all enter the battlefield at the same time. However, each one creatures a trigger for Intruder Alarm that can be responded to separately. For each trigger you can gain control of and then destroy an angel token.

Yes, we do And yes, Merieke Ri Berit will be able to untap once for each other creature that entered the battlefield. Let's say 4 Angels enter the battlefield. Four "Untap all creatures" triggers will go on the stack. Assuming Merieke is already tapped, you let the first trigger resolve. Merieke will untap. Now tap her to steal an Angel. Now let the second trigger resolve. Merieke will untap, the Angel token you just stole will die and you can tap her to steal another Angel token. Rinse and repeat for each trigger.

Amulet of Vigor works the same way as they just described the Intruder Alarm + Merieke Ri Berit combo working. How would a 2HG EDH (Extended) deck construction work? The whole team can have only 1 of a specific card in their decks or both players can have 1 of that card in their decks?

Well, you should figure that out for yourself, since no rules exist for that But to stay in the spirit of EDH, I'd say one copy total for both decks, to make it REALLY Highlander Also, are you playing with the same General or one each? And can they have different colors?
there are plenty of people who just use their generals for the colors, and never actually cast their generals. This most often occurs with 5 color generals, but can also happen with other generals as well.
