These Duel Decks are based around the classic "Captain Justice vs. Doctor Evil" superhero stories. Duel Decks are WIP, suggestions welcome.
The Superheroes deck leans towards RW as its color pair, what with the classic superhero being the "BIFF! POW! WHAM!" brawler who smashes their way into the villain's lair, fights their minions, and saves the day (though to be fair, more intelligent and tactical superheroes are also known to exist, which makes WU a compelling choice as well).
Caped Comrades - The Superheroes deck favors aggressive creatures that like to attack in tandem, launching coordinated assaults on the Mad Scientists' evil lair.
Heroic Superpowers - What's a superhero without some form of superpower? Auras and spells grant your superheroes strength, speed, flight, and even indestructibility. A few creatures in the deck also feature the Heroic ability, which triggers whenever you cast a spell that targets that creature.
Tools of Justice - In addition to superpowers, Superheroes often make use of weapons and gadgets in their battles against evil. Loxodon Warhammer smashes through your opponent's defenses while also restoring some life, and Shield of the Avatar protects your creature from damage.
Serving Justice - Sooner or later, those villainous Mad Scientists must be brought to justice. Spells like Arrest and Valorous Stance can help put an end to those masterminds' schemes once and for all.
The Mad Scientists deck meanwhile leans toward either UB or UR, the color pairs best suited for representing mad science at its finest (though GU does a fine job when biology and mutants are involved).
Artifacts - Where Superheroes want Equipment, Mad Scienists like metallic minions and devious devices with which to ambush and destroy those meddling Superheroes.
Card Draw - Since evil geniuses are ever scheming, Mad Scientists features a decent amount of card draw, even cards that take advantage of it like Laboratory Maniac and Psychosis Crawler.

Every time I read a comment about "Well if this card had card draw/trample/haste/indestructible/hexproof/life gain...", I think "You're missing the point." They're armchair developer comments that fail to take into account the card's role in the greater Limited and Standard environment. No, it may not be as good as whatever card you're comparing it to. There's a reason for that. Not every burn spell is Lightning Bolt, nor does it need to be or should be.
PSA to everyone who keeps forgetting about the Reserved List:
You're on a website dedicated to talking about MtG. You're only a few keystrokes away from finding out what cards are on the Reserved List. You're also only a few keystrokes away from finding out why some cards on the Reserved List got foil printings in FtV, as Judge promos, or whatnot, as well as why that won't happen again. Stop doing this.
My thoughts on making the decks Tri-Color.
In short, don't. Maybe if your deck was some sort of League of Superheroes, it'd work, but thematically I think you can stick with WR and UR.
As for the decks themselves, they look good. If it were me, I'd probably get rid of Ice Cage, Talon of Pain and Generator Servant and add more robots, but that's me. I'd also add more arrests to the Hero deck, if I could.
Sorry I couldn't be of more help, I've been trying to rack my brain for a few days to help with this deck but this is all I could come up with. I really like this idea!

Ice Cage was included because ice is a common weapon for mad scientists to use as a means of immobilizing heroes; think classic "freeze ray" shenanigans. Talon of Pain fits the devious devices flavor as well as the charge counter subtheme. Generator Servant's art fits the "mad scientist's lair" aesthetic and the sacrifice ability helps accelerate into artifacts, especially artifact creatures. I was also thinking the deck could have a sacrifice subtheme to represent how mad scientists are often callous about the well-being of their servants and are even willing to deliberately sacrifice them in pursuit of their goals.
I'm debating on switching Loxodon Warhammer out of Superheroes for Sunforger. Sunforger does interact nicely with the red and white instants that help define the deck's identity, but a lot of those instants are generally inferior to the +4/+0 you already get.

But I wonder: Should I just make the decks RWU and UBR respectively?
Playing as few colors as necessary certainly keeps the manabase simple. Unless you have thematic reasons to splash a 3rd color, I'd say stay with 2 color because guildgates and basics can be clunky when playing 3 color.
I guess an amusing reason to play U for is Foil. This way, the mad scientist player can say "Dang, you've Foiled my plans!" after a big counterspell.
Thank you. Yeah, the Arrester does fit the caped hero motif, and it's not like Superheroes is a Boros deck per se. I'll probably add it in. As for Prison Term, I'm a little wary of using two similar cards unless they fit into a larger theme. I could just as easily include a second Arrest.

If Superheroes was WU, I'd definitely consider Foil for the cute flavor. But since we're looking at classic comic book-style Superman vs. Lex Luthor antics, RW is probably the best pair to choose for Superheroes.

I was strongly tempted, but I'm not sure how much of a Zombie theme I'd want the Mad Scientists deck to have, especially if it's UR rather than UB.
