This is a work in progress. I am admittedly not used to a toolbox deck like this and can use all the advice and suggestions I can get. Thanks in advance.
Having a Sisay deck myself, I am always interested in seeing other decks. So, congrats!
Good start, but you need some changes, as you expected.
Gaddock Teeg is a great card, but could hurt you. You only have 7 cards that would be effected, but if you need them, you're gonna be up a creek just as much as your opponents, particularly if you don't have a sac outlet(at least until you get Miren, the Moaning Well, and that's just one).
Iona, Shield of Emeria is a card that I personally am not fond of. It's passive aside, the card is too late game to really consider as a good include, but that also depends on your meta...I admit you may need this creature, so go for it if you wish. I just think there's better out there(though not as game-changing, admittedly).
Seedborn Muse COULD be replaced/backed up with something like Quest for Renewal, also allowing repeated tutoring with Sisay. The quest counters would be more than easy to come up with, of course.
Seeing that you have Gaea's Cradle, I'm guessing money is no object, so I would also suggest Tooth and Nail over Eladamri's Call, or with it for early and late game shenanigans.
With Bow of Nylea, you want Polukranos,World Eater. Why? Attack with him, make him monstrous by pumping all the mana you can into him, and you have a pseudo-boardwipe(deathtouch because he's attacking).
Depending on your playgroup, you may want to drop the Paradox Engine...that can very easily go infinite, and may get you hated out pretty quickly.
I'd say that's enough help from me for now...if you want other ideas, don't hesitate to look at my deck in my signature or PM me with questions behind the combos.
Ty for all the advice. I'll have to see if I still own Quest for Renewal and pick up Eesha and Kirtar for testing. I'll drop Bastion Protector for mana Selvala seeing as I own a copy (forgot she was legendary honestly).
I want a chance to playtest Teeg though seeing as I recently traded a promo fatal push for it and I kept high drops at a minimum on purpose with him in mind.
Oddly enough I recently traded away my Tooth and Nail for Shared Animosity for my other new deck though (Edgar Markov).
As far as dropping Paradox Engine due to its degeneracy, it'll probably stay. I'm used to being public enemy #1... my other decks are Narset, Animar, Ghave, and grixis Marchesa.
Fair enough on all counts, so long as you're aware.

It can be amazing what IS a legendary sometimes...Sisay opens up new avenues that make you really see things you overlooked before. It took me a while to realize she said 'legendary CARDS', not just creatures for example. You obviously saw it earlier than I did.
One final suggestion, just in case: you really can't go wrong with the PrimeEldrazi, just to keep the graveyard shuffling if nothing else. Yeah, mill's not a viable strategy in EDH, but you can't go wrong with some extra insurance, especially when it's on theme.
Just in case you didn't realize, btw: Oath of Ajani and Rishkar, Peema Renegade is a great mana combo, though I imagine that's why they're in there.
Day of Destiny - I can't help but feel you want more legendaries in the deck for this. But it can't hurt to run, since a quarter of your deck will benefit from it. Give it a shot. Freyalise, Llanowar's Fury - She can certainly help with mana ramp in early game and draw power late game, with some arty/enchanty destruction sprinkled in. However...Aura Shards is cheaper and much more abusable, your mana ramp doesn't seem like it will be a problem, and an infinite tutor(with Sisay) almost makes card draw irrelevant, particularly with a stipulation like Freyalise's attached to it. I would pass. Mangara of Corondor - He(she?) is VERY useful. A 3 CMC exile on a stick is always relevant, and if someone wraths it, you pull it right back. The only problem is having the card itself exiled when you use it, but used at the right time, it'll be well worth it. Om-Nom v1.0 - A very scary beatstick that you can pump up and down as you need the mana. Not really any reason NOT to run this guy, PARTICULARLY if you're going with the next card... Yeva, Nature's Herald - Enabling green creatures with flash is always handy. Zoo Vizier can work quite well with her for surprise answers to your opponents, and unless I miss my guess, flashing in Sigarda 2.0 or Gaddock Teeg in those instances would provide pseudo-counters to spells(double check me on that, though...I may be wrong). Regardless, being able to flash in a blocker is more useful than people give it credit for, and she's reasonably CMC priced for her P/T.
I added Freyalise for mana sources I can re-use off Paradox Engine untaps as well as good utility and card draw. Mangara is just a nice toolbox answer. Yeva is here to mainly compliment Sisay and/or Seedborn Muse.

Lieutenant Kirtar and Commander Eesha are great cheap drops that fit the 'military' them with Captain Sisay
Bastion Protector should be cut as it only affects Sisay.
Selvala, Explorer Returned is a good investment, as can be her earlier incarnation. She combos not only with Paradox Engine(possibly infinitely, just to warn you), but also with the aforementioned Quest, and she can provide a good boost for some MLD with Kamahl, Fist of Krosa and Elesh Norn, Grand Cenobite.
