My Nekusar deck feels light on removal, especially for artifacts/enchantments. Really, O-stone is the only removal for non-creature permanents. I'm looking for suggestions that will keep on theme as much as possible. I'm at a loss...but I need something more because 1 enchantment (can't remember what is was off hand) locked me out from attacking an opponent and I had to politic another player into blowing it up for me (which wouldn't have happened if it wasn't a close friend.) Unfortunately, I'm now looking towards stuff like Cyclonic Rift to resolve the issue. Anyone have any better ideas of the undeadish variety?
I would personally just cut Nekusar and make Grimgrin the commander. The only red cards you have in the deck other than Nekusar are Tymaret and good ol' Thraxy. While those are fine creatures as well as zombies, they don't do a whole lot relative to how often you'll be seeing them. Grimgrin is repeatable removal on a stick, especially with the token production that this deck is capable of. Plus he fits flavorwise as a leader of zombies, since he led the undead army that overtook Thraben in the Innistrad story.
You're going to have a tough time with enchantments in those colors, unless you want to either counter or bounce them. Red gets Chaos Warp, which is one of the best removal spells in the format. Other than that, you're stuck with colorless removal like Oblivion Stone (which you've got), Perilous Vault, Nevinyrral's Disk, and Spine of Ish Sah. You're not in great colors to deal with enchantments once they resolve.

Seconding Chaos Warp, it has some themeatic applicability. As you are in Blue you could try things like Repeal, Chain of Vapor or Cyclonic Rift(mentioned above) - but again not very thematic.
As far as artifact/enchantment removal, that's a lot harder to manage. For one, the colors have a lot of problems dealing with enchantments anyways. Dispersing Orb is a decent repeated bounce effect that you can throw bodies at. Sedraxis Alchemist is a zombie who bounces things.

I think you're right. Nekusar gets hated on for it's wheel combo...which is unfounded against my deck. Tymaret does very little and I don't think I've ever got the chance to play Thrax. To top it all off, I've won a good portion of games through Grimgrin shenanigans...either equipping him up or gravecrawler/rooftop storm combo. The reason that I really like Nekusar is for the consistent card draw and subtle damage dealing that can be played at nearly any time I'm running short on gas. If I ditch him I'll put in Necropotence or some other mass draw that doesn't interfere with graveyard recursion and maybe Demonic/Diabolic Tutor to make up for some of the missing draw.

I really like the Alchemist, but unless I squeeze a few more blue permanents in I think it may be a wasted slot.
I like this as well except for the mana cost. I don't have ramp other than the handful of mana rocks, Nykthos and Caged Sun. I guess Urborg/Coffers can go in and I'll look for a little more acceleration (Black Market if nothing else.)
Enchantments are tough. Typical zombie tribal is going to be about creature control, but you can add in some good repeatable artifact hate + Liquimetal Coating if it that much of a problem.

Twinflame would allow you to create more zombies but could also copy someone's Acidic Slime or Reclaimation Sage. Reiterate could do the same thing with a Naturalize effect, you could Reiterate your Syphon Flesh, Army of the Damned or Reanimate to get double value.
There's some zombie-based removal out there, but much of it is pretty weak. Some options:

Attrition can work very well with zombie tokens
