Hello!
I have been playing an Omnath EDH build for a while now but he is boring. I am very interested in a new deck (50 dollar budget) but picking a good general is something I am terrible at. Control and Reanimator are my favorite styles of play (yes Omnomnomnath is neither of those) and I do have quite the collection of cards on hand. Some guidance would be greatly appreciated. Mono-black maybe? Black has reanimator and plenty of stuff to play the control game. A mono-colored landbase should also be very easy on your wallet. Off the top of my head, you could try these guys to be at the helm of the deck:

If you like control and reanimator, Chainer is one of the premier commanders for this playstyle IMO. He can use instant speed animation of creatures like Fleshbag Marauder, Massacre Wurm and Kagemaro, first to suffer to control the board while setting up a loop with Kokusho, the Evening Star to win the game. I do really like chainer, but he seems very reliant on him self (or at least when its a budget deck.) My friend plays almost all the tuck spell he can in Bant.

Would Numot be good (for control,) or is he to jerkish?
That will depend on your playgroup, to make a deck that synergizes well with him you would probably need to include a large amount of land denial... which players generally dislike. However you could use Zedruu the Greathearted to build a decent donation/control deck. His card advantage is awesome late game combining the use and donation of pacifism-esque enchantments, or things like oblivion ring and opens you up to using a lot of tuck effects of your own. However a control deck built around him would probably be weaker to tuck effects used against you as opposed to something in mono-b. But U is a great color for defending against such shenanigans.

My earliest Chainer build was put together on a shoestring budget and was still a strong deck there are a number of cheap and useful reusable reanimation options that do not break the bank. Strands of Night has proved itself almost as powerful as chainer and Sheoldred, Whispering One and Geth, Lord of the Vault are very powerful cheapish cards you can run to supplement chainer. Chainer is strong, but the deck isn't as resiliant on him as say Uril or Ghave would be; Quite frankly I struggle to keep him on the table many games as my playgroup is terrified of him. You just want to blow stuff up and whenever you get to use a creature from the graveyard you are getting extra value.

Well, Chainer did very well in testing, but due to recent packs full of great cards. I will be playing Trostani. I would just feel bad if I never used my Entreat the Angels!

A friend of mine is working on a Trostani deck. All things considered, Entrat is mediocre in Trostani compared to other decks. Trostani is best in a deck built around his abilities. Trostani wants cards that make 1 huge token as opposed to cards that make multiple smaller tokens since his populate only works on 1 critter at a time. That said, miracle entreat is a potential game-winner in any deck (if not countered, wrathed, etc.). If you like the smaller token route, another commander like Rhys, the Redeemed is the one you want, although he is expensive.
I'd not limit my deck choices just due to cards I pulled; high demand cards can always be traded for good value. If you still would like a control/reanimator deck, it will be difficult to accomplish that in a GW token shell. You could probably do that in BWG with Ghave, Guru of Spores with Gravepact and the like, but not likely in your budget.
Basically, make sure you know what you want before starting a deck. Switching between decks when on a budget often loses you value in the long run.
I'm sadly not one for trading.
In my entire time playing magic I have never been offered a trade that is fair for me and I tend to stay away from trading because of it.
Plus, Entreat the Angels is just amazing. I could run some kind of control deck with it, but for blue white generals, nothing appeals to me.

Im fine with just control, but I really would like to put Entreat the Angels to use.
My options are limited to no Rafiq not Rhys, because close friends of mine use them.
I would also gladly play Boros for Aurelia, but the current ones aren't great.

Based on your original list of cards, you have a pretty good Golgari shell started. The fetchland/shockland combo is one of the cornerstones of this format. You also have a planeswalker that has some very relevant abilities (if nothing else, a removal spell plus a fog is still good value). I'd look into something involving black/green, either with or without a third color.

I'm going to disagree with a few of your suggestions here based on my experience with Chainer. For starters, you put together a very nice build. While on a budget, you have most of the important players that make the deck tick.
Reassembling Skeleton is great in this deck. The deck had braids, and skeleton is nice reusable foddor to sac to her each turn. Skeleton also has potential with spawning pit if you have nothing else better to do.
Blood artist is a star in this deck. It gains life early and often and I've actually killed players with him if he's allowed to stick around long enough. I suggest you also pick up his larger brother falkenrath noble.
I'm not a fan of dredge cards in chainer, so I dislike Golgari Thug. Flesh-eater Imp is a free sac outlet, but I'm not a fan of poison cards unless you have a bunch, of the ability to 1 shot with them easily.
Viscera seer is a servicable free sac out. It fixes draws which is nice. it served me well for a while till I picked up Altar of Dementia.
The way this deck burns through life, Pristine Talisman can be the difference between winning or not. One of the better mana rocks we can run.
I'm not a fan of spot removal in chainer, but there are times when it could be useful. Victim of night will generally work.
Graveborn Muse doesn't need extra zombies to be good, she is an extra copy of phyrexian arena that will also often draw out hate that could otherwise be used on chainer or other important critters.
I don't have experience with Fleshwrither, but it seems quite narrow in your current decklist, it may be a good removal candidate.
Its always nice to have a wrath effect handy in a deck and Life's Finale is a great choice for this deck. I ran Life's Finale until I got Damnation and it saved me in a few games. In ways, its even better than damnation in this deck, but I really don't like running more than 1 wrath effect in this deck with all the hate we have packed in our creatures. Mutilate is also a good option if indestructability is an issue for you.
Another card that has saved me several games is Duplicant, its our tech to kill iona and remove eldrazi for good. It gets rid of those stubborn critters our other ETB guys have difficulty with. He's a great way to round out the removal toolbox.
A card I've been trying recently that you may like is Disciple of Bolas. It does pretty much everything the deck wants: sac outlet, draws cards, and gains life.
For land, its a bit pricy, but Cabal Coffers is a great card that will really add power to the deck, especially in the late game stages. I do agree that reliquary tower is not needed in this deck. With the afore mentioned Cabal coffers and also Lashwrithe, swamps start mattering.
I'm gonna agree with all of jmdt's points.
- Pristine Talisman is a perfect card for Chainer. It provides valuable life to offset the cost of using Chainer multiple times, which you will do a lot. It's also subtle enough not to get blown up right away like Caged Sun or Gauntlet of Power or even Gilded Lotus.
- Blood Artist, and his big brother Falkenrath Noble, are also amazing. Chainer wins by digging creatures out of the yard, so naturally you need to put creatures in the yard first, and mono-black is very good at killing creatures. Again, the life-gain from these two is very valuable when you are trying to activate Chainer several times, and yet it's subtle enough not to turn too many heads at the table.
If you aren't playing with all three of these in your deck, you're just missing out.
Huh. Most of my suggestions were from experience with general 'mono-black' decks. I have found replacing lower-impact cards with their streamlined brethren generally helps a deck's chances at winning. That being said, synergy over power, just remember not to play bad cards for the benefit of a low impact synergy.
Here are some other options I came up with... Gravecrawler is something to consider for recurable sacrifice fodder, a bit pricey these days but not outrageous. Can be a worthwhile combo piece.
Abyssal Gatekeeper again a small utility creature that buys you time to set up higher-level shenanigans.
Wall of Souls same as above, ground attack deterrent.
For Cabal Coffers and especially Xiahou Dun, the One-Eyed find out how proxies fare with the people you play with. Sometimes a proxy can allow for the same level of fun, without the monetary drain. Seriously consider them.

What about control generals, what are some good options there!
I'm not sure what you mean by this? most generals can be control based if you build them that way. Your chainer deck is very much a mono black control deck as it seeks to blow up the field for advantage or do you have something different in mind?
Well, in testing, we didn't seem to lay down any control. This didn't appeal to me very much, but the new Dimir guy... He looks good and with Oona as a place holder I shall try him...

If you get more funds to put into the deck, I'd look at Kokushu, the Evening Star, and Xiahou Dun, the One-Eyed both are fantastic cards that are fun and make the deck stronger.

I'm not sure what you mean by this? most generals can be control based if you build them that way. Your chainer deck is very much a mono black control deck as it seeks to blow up the field for advantage or do you have something different in mind?
