After the release of Avacyn Restored I had the idea to incorporate the flicker into an EDH deck. Here is my attempt, it is still in prototype phase but let me know what you think.
I had the idea of trying to trying to incorporate Cytoplast Manipulator by adding the other "graft" and arcbound creaturs in along with Mikaeus, the Lunarch to put +1/+1 counters on my opponent's creatures, and then steal them.
I fear this iteration may be a bit too heavily focused on the removal aspect and become quickly despised, as well as not effective enough to secure victory (though "fun to play" far more important)
Questions and comments are welcomed and appreciated.
Moved from commander main to multiplayer. Please in the future post decklists in the subforums. Placing a quantity in front of the cards will properly link them also.

I have officially moved to MTGNexus. I just wanted to let people know as my response time to salvation decks being bumped is very hit or miss.
I think you should look at Rasputin Dreamweaver as your commander. I hear he like being blinked for fun and profit... and obnoxious amounts of mana.
I second this. Also because GAAIV brings a certain innate hate with him because people think you are running some sort of STAX deck. Rasputin loves to be blinked and doesn't carry the STAX stigma.
Regarding your list, There are a lot of interesting card. I believe Pararell Thoughts is quite powerful and I'm amazed by Gulf Squid. However, I question a lot of your card choice. A lot of your creatures are quite weak in this format. Spire Owl, Lone Missionary, Wall of Omens and Sage of Epityr will be rolled over by any Gigantic creature in this format and will be "out utility" by most of staple utility creature. If you love to draw a lot of card like me. There is no reason you shouldn't use Mulldrifter or Sphinx of Uthuun over this lot. Reveillark, Karmic Guide and Sun Titan are really useful too.
Concerning your blinker, I think you miss a few great blinker. Vanish Into Memory your Rasputin feels like cheating. Cloudstone Curio and Crystalshard are a must. If you can find Erratic Portal, it's good too. Sundial of Infinite is really a nice trick. I used to permanently exile about ten permanents in one game by this.
I don't know about your milling stuff. Mill is an available strategy and it's fun but it will rarely work because your opponents will have a large library. I know that you propably think that mill is a lot more devastate in skeleton format which is true if you're talking about standard-skeleton but in a legacy-skeleton like EDH, it's a lot easier to build a deck full of redundancy. I don't suggest you remove Denying Wind but I don't think you can profit from Psyching Surgery.
I think you should improve your ramp. Solemn Simulacrum is really good. My opponents used to scoop because I cast it on turn three and Conjurer's Closet on turn four. Three turns later, none of them have any way to stop my ramping and decide that they can't keep up with my mana. Mana Rock is generally good. Oh! That's remind me. Relic of Progenitus is one hell of graveyard hater.

I'm sorry this post is so long, I didn't have time to make it shorter.
I have been looking into changing a bunch of stuff in the deck, the posted list is a first draft (will update soon). I like a number of the cards you mentioned, especially the Karmic Guide, but I'm a little strapped for cash at the moment and as such I'm trying to avoid spending a whole lot.
I don't know about your milling stuff. Mill is an available strategy and it's fun but it will rarely work because your opponents will have a large library.
I'm not sure what you mean by my mill stuff. The only card I can think of in there is the Jace, Memory Adept and I use it for two reasons:1) I have it, 2) its +1 ability allows me to draw a card, unlike Jace Beleren which as +2 All draw, -1 target draw. The mill is just a side effect, I'd use it for draw not to mill. (I'd use Jace, the Mind Sculptor instead if I had one)

I've been playing a Rasputin blink deck for a while, too, and I really like Wall of Omens: it's a great turn 2 play, easy to recur with Reveillark, saves you a bit of damage from early ground beaters, etc. It's not as good as some of the other cards you mention, but it sits at a nice low point on the curve and effectively replaces itself if you draw it late-game.
Maybe you've had better luck with them than me, but I've been slowly pulling out bounce effects (Crystal Shard, etc.) if favor of more flicker effects, especially the new set of cards we got with AVR. Even though Rasputin can generate a ton of mana once you get him going, I find that my deck is really hungry for mana, and bouncing and recasting a Sphinx of Uthuun is a huge pain. There are a couple of creature-based bouncers that do I really like, though: Stonecloaker and Dust Elemental
Don't play Arcane Melee - your spells are cheap enough already. Don't let the guy wanting to entwine Tooth and Nail do it two turns earlier, run Fiend Hunter instead or something.
One of the cooler options I think in blue/x is Riptide Shapeshifter. If you construct your deck right, it can be used to tutor for so many things. I would definitely consider doing this probably at the expense of things like Captain of the Mist (Frost Titan is a much better way of accomplishing the same thing in your deck.
Decide now whether you want to include an infinite. If you do, I highly recommend Gemstone Array as a way to go infinite with Rasputin and Deadeye. Redundancy never hurts. Also, consider something to do with that mana besides capsize. Blue Sun's Zenith perhaps. If you don't want to have infinites, just get rid of Pallinchron. It's a good card, but in my experience, it's not that good if you aren't planning to abuse it.
Finally, get rid of Paralell thoughts. It's just too slow of a tutor for it's vulnerability. It screams "Hey, take me out and exile this guy's best combo pieces for the rest of the game!".
I'm not quite sure I see how the Frost Titan is better than Captain of the Mists. Sure the Titan doesn't let the card untap, but the Captain is a bit more versatile, it can tap down cards with haste.
I may put a Gemstone Array in but I really see the need for infinite as of yet.
Finally, get rid of Paralell thoughts. It's just too slow of a tutor for it's vulnerability. It screams "Hey, take me out and exile this guy's best combo pieces for the rest of the game!".
I wouldn't put it in any deck. When you exile a card unless stated otherwise it is exiled face up. If it was face down I could see it being used to bluff, but as it is now it is terribad.

Parallel Thoughts can be used to tutor or bluff though. I like to use it to search up all lands sometimes, then draw a card from that pile when I want a land to drop. Someone usually assumes I'm digging for some insane card or combo piece and targets it for removal. So it thins my deck and gets rid of removal in a situation like that. It's actually pretty versatile.

Have you looked at a Trinket Mage toolbox?
Also, a flicker theme warrants the inclusion of Planar Guide.
Sunblast Angel seems pretty powerful.
Not a rules guru, but pretty sure there are shenanigans to be had with Deadeye bonded to Gilded Drake.

I have a bounce/blink deck with Dromar, the Banisher. Mine has a lot of creatures in it. I play as many clones as I can. If someone play a Primetime, I now have 1 too. I would put in many many creatures that have etb abilities( ones that you can stack). I would suggest cloud cover, Sawtooth Loon, merfolk traders, sea gate oracle, minion reflector, Augury Owl, my secret bounce tech Myr Battlesphere, Restoration angel(very good), Kederekt Leviathan(also very good), Azorius Aethermage, Rite of Replication(very good), Proteus Staff(good for getting rid of generals and cycling through your own dudes).
