Halinn's got it. Masterwork weapons get a +1 enhancement bonus to hit.
A magic weapon +1 has a +1 enhancement bonus to hit and to damage.
Enhancement bonuses don't stack, they overlap. The +1 from the masterwork does not count against the +10 total you're limited to because it does not stack with the magic bonus.

How, exactly, does the process work. If I make a +5 weapon (assuming I have a caster level 15th, of course), must I make it with all the desired abilities as well, or can those be added later on?
I'd imagine they must all be included in the initial creation of the weapon, considering the base price per enhancement rises exponentially, and thus I would just add each one seperately to avoid the WHOPPING $200,000.
Also, while i'm here, special abilities cannot stack, correct? Like, having two daggers that could each hold 10 spells would be a tad OP for, say, a daggerspell mage, if you ask me.

You can upgrade your weapons little by little, you just have to pay up the differential between your current bonus and the new overall bonus (lets say you currently have a +1 longsword, thats 2.000 gold, and then later you add the flaming property, your new total bonus is +2 and thats 8.000 gold, so while you are enhancing the weapon you only pay up an additional 6.000 gold which is the differential between a +1 and a +2 bonus)

Like, a fighter level 6th has +6/+1
If I multiclassed into, say, Tempest, for five levels, would my base attack be +11/+1, and if I were to take another 4 levels in Barbarian, would it be +15/+1?
Also, can character make Weapons and Arms using special items like Mythril or Adamantine without having the craft arms and armor feat, or without having a caster level? Would the skills alone suffice?

BAB always progresses the same way. If you take a prestige class for 5 levels, and each level grants +1, it would be as though you had gained 5 levels in Fighter.
In your example, a 6th level Fighter's BAB is +6/+1. Gaining 1 level in Tempest grants +1 to BAB, which would be +7/+2. Next level would be +8/+3, and so on. However, if you are going into epic level, your BAB progression stops.
You do not need the special feat to be able to make regular weapons/armor out of special materials. You DO need any required feats/spellcasting knowledge to grant enchantments.
