Cards like muddle the mixture, time sieve, krark-clan ironworks, and disiciple of the vault will all be spec targets. Some of them will go infinite with thopter foundry and sword but honestly, it looks like decks playing it will only use the combo to grind games out instead of going for a twin style win. Muddle the mixture seems like a solid spec though, it not only tutors for the combo late game, but serves as a counterspell in the early game against a field of relevant instant and sorceries. A neat interaction is that pitching it for transmute still allows it to be a target for snapcaster mage.

I think Pithing Needle is a fantastic hate card. Unfortunately, I think it is a poor spec due to all the recent reprinting.Stony Silence is great too, but is already at $12 and thus seems a bad spec. I'm not sure Blind Obedience does anything useful against Thopter/Sword. I fear the ship on making money on this unbanning has already sailed.
Of all four printings for pithing needle, one was during an era of massive explosive playerbase, the other 3 were during a time where there was less supply and we can pretty much not count kamigawa block printing because it was a super underpowered set and people were unhappy because of broken standard (affinity).
Honestly, pithing needle is a catch all answer to some of the most powerful cards in modern. Think about it, it answers all the important cards in affinity, it will now hit thopter foundry. It hits all PWs, vial, utility lands, the combo of reanimator, it even hits fetchlands that aren't in play already.
What other spikes are people seeing? Krark-Clan Ironworks foils seem to be drying up, as well as the regular non-foils I think. What else is everyone noticing?

I have some number of each lying around, and I'm not sure what to do with them. The decision would be a lot easier if I had, say, 4x AV because I know I like playing control -- I'd just keep the card then. But with just 1, I'm not sure if it's worth tracking down the next 3. Same for the other cards. How many of each is "optimal" for play, I guess?

I agree with the Brainstorm brewery folks: all these recent spikes are adjustments to the proper price for the cards if they dominate the metagame. They're too high if they fall anywhere short of expectations.
Ancestral Visions
Sell if you have them, buy if you need them.
I tend to think Visions is going to live up to the hype and thus hold its price. It's an incredibly powerful draw spell that is frequently misunderstood, but that will happen less and less often as the metagame adjusts to control getting to reload its hand on turn 4 consistently without additional mana investment.
However... there's a big risk here because this card is probably either being reprinted in Eternal Masters or in the next version of Modern Masters. So, if you don't need them, might be wise to sell into the spike now and then buy back in after it's reprinted. Of course, each time it fails to be reprinted in one of these sets, you can probably bank on a price bump.
Sword of the Meek
Sell, don't buy.
Sword of the Meek has few enough printings that, if it is good, it will stay where it is. It can't go up THAT much because, as a casual fun card, there are copies floating around that people are going to pull out to sell into the hype for some time. So it probably can't go up much in the short term, but it could go down. Yes, the combo is cheap and powerful, but so is Mindcrank + Duskmantle Guildmage. Sword and Foundry are both marginal cards on their own. Certainly, I think these combo pieces by themselves are weaker than either Pestermite, Exarch, Splintertwin, or Kikki-Jikki. If I had to bet on this one, I'd get out into the hype and avoid buying in because it will have to do amazing things to stay where it is.
Thopter Foundry or Timeseive
Sell, don't buy.
These are more plentiful than Sword of the Meek and suffer from being an even worse card normally. Put them on the ground and back away, quickly.
The fact that I've had Time Sieve and Sword of the Meek listed since last week and no one has bought them should tell you something. They will not hold their price. Visions might be legit, I could actually see it go higher if it ends up getting played.

What if I already have 4x Foundrys and just happened to "run into money" basically? I got my 4 for like, $0.30 cents each, so any increase is basically already a win. Have we seen the peak yet? Should I just ship them all?

The abscence of Stoneforge Mystic in Modern to support the Thopter Sword combo makes it very inconsistent and just plain weaker than Splinter Twin or Kiki Jiki. The pieces are also completely useless by themselves, so no SFM would force you to dedicate more slots to Sword of the Meek making it very clunky.
I think the success of the combo without SFM being legal will depend on whether Tezzerator becomes a viable archetype or not, and so far the signs point towards it being not.
