is it worth it to trade 2 non-foil Koligan's Command for the Pre-release foil of the same? Various sites give different prices and I do not know how much of a premium the prerelease version has if any.

Yes. The prices are similar to this.
1. Kolaghan's Command - $5
2. Kolaghan's Command PR Foil - $15
3. Kolaghan's Command set Foil - $18.
As you can see, the PR Foil price is very close to the Set Foil price.

Also, I stopped playing for about a year while Theros block was the newest, and have temples leftover from that. Should I hold onto those and wait for them to rise again, since I missed that window, or just sell them off and take the hit? Same with Jace, the Living Guildpact, and Courser of Kruphix.
Edit: I was also thinking, the upcoming Golgari Commander deck could be a prime place to reprint Abrupt Decay and Entomb, both of which I have. If they do, how badly can we expect prices to drop? Ditto, filterlands.

Hrm. That's a lot of questions.
Hardened Scales is seeing Standard action. I'd hold off for now. Monastery Mentor is entirely driven by eternal demand. However, now that there's precedent for reprinting mythics in an event deck, you may wait to wait until this winter's Clash Pack, just in case. I think he's a solid pickup now regardless, but he'll probably be the same price in three months, or lower if he's in the Clash Pack.
Gold Anafenza I think is mostly an EDH card, so go for it.
KTK fetches are going up. I'm sorry, but the time to buy them was two months ago. They will probably not even dip at rotation, since they're so critical to Modern and Legacy.
The BFZ event deck has gorgeous value, mostly in Walker and Tasigur.
Your second list I'd say is all hold. Modern archetype-defining card that was just reprinted and so will only go up from here, Standard card that has already rotated, so he's at his nadir now, Modern engine card that might explode, Standard card that still has a year left, and Standard and Modern all-star. CoCo might be in another precon deck, but if anything that'll plateau its price, not kill it.
Since you missed the boat on selling the Temples, hold on to them. They're surprisingly good in EDH, and will only go up from here. Jace is a $2 card, that doesn't seem like it's worth your time to sell it. Courser could be played in Modern/EDH maybe. Again, you missed selling before rotation, so now it's at a low.
Entomb is a $25 card, or a $25 judge promo. That says to me that people see the old version as equally cool and valuable because of the age. If you have the Graveborn version ($20), that may take a hit. Abrupt Decay is valuable because it's GOOD. I think that it will survive a reprint, with maybe a temporary $4 price hit (depending on if it has new art or not).
Filterlands would be weird to put in these decks, because it'd be half a cycle. That said, any reprint of them will crash the price, so I'd be looking to move mine (at least, I would move mine if I had the presence of mind to organize my stuff. Thank you for reminding me that I need to update my trade binder).

How long do I have to wait to pick up a foil or promo Kiora, Master of the Depths for $20-25? Prerelease promo is going for $30 while pack foils are going for $35. Should I just pick up the promo now?

I'll preface this by saying that the whole promo thing is pretty messed up. It was hard to figure out the trajectory on the promos with KTK block, and now EVERY rare and mythic has a promo version? Yeesh. I think that the trend will continue, though - the promo will be slightly less than the pack foil for most cards.
I don't think that Kiora can sustain $35. I think that with the massive openings predicted for the set, and her less-than-immediately-dominant role, she'll probably drop closer to $25 by the end of the year.
Just my guess, though.

Thanks for your thoughts. The thing that worries me is that while a different card entirely Kiora 1.0 is still a $20 foil even after the Duel Deck printing. I might pull the trigger on a promo if I see one a few dollars closer to $25 since I don't want to wait a few months.
I like the new promo system since there's a chance to get a decent promo instead of just the bulk promos in pre-Khans. Only problem is that it devalues pack foils. But I guess that's a "being able to have your cake, and eat it too" argument.

Kiora 1.0 is a decent planeswalker, and there's really a floor on pack foil planeswalkers from small, incredibly unpopular sets. The pack art is pretty phenomenal, too. Bottom line: the duel deck foil is competing with the nonfoil pack version. The pack foil is the "best" version, and people who want the "best" version will gravitate towards it.
Kiora 2.0 also seems decent, but will be opened in far, FAR greater numbers. The promo is (currently) being seen as a "lesser" version. This article by Chas Andres is very helpful for comparing promo vs pack foil.
Last year's KTK planeswalkers are both under $20 for foils (Sarkhan is under $10). That's actually really low for strong, potentially-modern-in-the-case-of-Sorin-playable planeswalkers, the game's flagship card type and main characters. The set was opened a ton by people looking to crack fetches, so there's a glut. BFZ will be opened a ton by people hoping to ... crack fetches. So, I can't see Kiora or Gideon or even Ob Nixilis having any sort of staying power.

Thanks for linking the article, I've actually had that question for some time. Guess I'll buy a pack foil Kiora when the time comes. I always thought the prerelease foil was equal in value to the pack foil. I mean the foiling on the promo isn't any different than a pack foil. I thought the stamp might add value to some people.

Well, like he said - it depends. However, SCG (and they have the data to back it up, even if they aren't showing it) are mostly seeing the pack foil as more demanded. That may be a throwback to when the prerelease foils were very common - Figure of Destiny release promo, for example, smashed the price of the pack Figure, but the pack foil Figures were still quite rare. Now, the prerelease foils are a lot more rare than they used to be - instead of everyone having the same one, or one of five, it's just another foil rare. I personally think that the promo is slightly cooler than the pack foil (since the entire supply is in the world now, and no more will get opened), but the world doesn't back me up on that

This may be getting us too off-track, but I want to point out that the Figure of Destiny pack card AND Release Promo were both $25 at the first PTQ. They were played in RDW and Kithkin, 2 of the more popular decks. It's one of the spikes that I remember the most since I believe they were as low as $8 before this. (I'm guessing pack foils were nearly $50 at the time.)

Huh. I don't remember that - I guess I lucked out getting my playset of promos. That said, it's not the best example since both versions were so expensive, but what I meant to point out was the similarity in price between the promo and the pack nonfoil, and how staggeringly much more they would've been if it hadn't been the promo.

Yeah I got mine for $6 each because it seemed like there was a lot of hype about them, despite the fact that I didn't like them myself. I just remember that at the beginning of the PTQ, some of the vendors started buying them for $15 because they knew they could turn it around in less than 5 minutes for $25 or more. For what it's worth, it was a PTQ at the Costa Mesa Women's Club in California.
