if you have animar, soul of elements on the field with 4 counters on it, if you were to play lets say primordial hydra could you pay GG and it come into play with 4 counters on it?

Yes you can do that. When casting a spell with an X in it you choose the value of X (if it's not already defined) when you are putting it on the stack. After you do that, you calculate the cost of the spell and apply any increases or decreases to the cost of the spell. The cost of the spell after that becomes locked in and that is what you need to pay.
So in your example if you have X=4 then the casting cost would be 4GG before taking cost reductions into consideration. Then when cost reductions are applied the total cost to cast the spell becomes GG and that is what you would have to pay.
