So I put a land down, skipped turn. Now it is his turn. He casts a Jace, in response I overload Cyclonic Rift. Then because I had something to do had to stop the game there, but I was wondering would they have all gone into the graveyard due to rule 306.4

If you respond to his jace with overloaded cyclonic rift your two jaces will come back before his jace resolves, then your jaces will die(SBA are checked after the rift resolves), then his jace will resolve and enter the battlefield totally unnaffected.
My opponent casts a Jace, Architect of Thought. I let it resolve.
Then I cast a Cyclonic Rift with overload.

I'm actually confused how you would have two under a sphere in the first place due to the rule stated by AthiestGod.

b) Detention Sphere 1 is cast on player B's turn, it rfg's Jace, Architect of Thought 1
c) Jace, Architect of Thought 2 is cast on player A's turn
d) Detention Sphere 2 is cast on player B's turn, it rfg's Jace, Architect of Thought 2
e) Player A passes turn
f) Player B casts Jace, Architect of Thought 3
g) Player A casts Cyclonic Rift returning: Jace, Architect of Thought 3, Detention Sphere 1, and Detention Sphere 2 to owner's hand. After resolution before priority is gained, SBEs are checked, Jace, Architect of Thought 1, and Jace, Architect of Thought 2 are killed from SBE, Jace, Architect of Thought 3 is no longer around.

Sorry, I had a slight reading problem. Didn't see you said 2 Detention Spheres.
If you respond to his jace with overloaded cyclonic rift your two jaces will come back before his jace resolves, then your jaces will die(SBA are checked after the rift resolves), then his jace will resolve and enter the battlefield totally unnaffected.
