Given what we're seeing spoiled from Aether Revolt that care about "types of counters", and given Atraxa, I think it's highly likely that the next set will focus on some sort of counter theme that isn't +1/+1 counters. I think it will be a new counter type, as they're probably saving infect for return to Phyrexian enemies, but having a -1/-1 counter theme is likely too as that hasn't been a focus since New Phyrexia, which is over 5 years ago.
-1/-1 counters look likely. Lots of ancient-Egypt flavor beats could be hit with -1/-1 counters - oppressive heat and thirst, mummy's pernicious touch, and all that. Plus it's got Bolas, who maybe has had nothing to do with -1/-1 counters in the past but isn't above using them.
I think that new blue pirate furthers this argument. I would like -1/-1 counters, but they have said they dont like to mix those with +1/+1. We will see. Maybe some sort of depletion counter?

+1/+1 counters and -1/-1 counters can only never exist in the same block of Standard-legal sets. The rule doesn't apply to a Standard environment, or else that would mean -1/-1 counters were forever unusable.
Wither, or a renaming of it, would work like if were on a 2/2 zombie for 1B. Could also work as a curse that "At the beginning of the enchanted player's upkeep, put a -1/-1 counter on a creature they control."

To play Devil's advocate, it's entirely possible the blue pirate and the snake are more about Energy counters. Also two types of counters on the same card is confusing, they've done it before but I don't know if it will be a major mechanic.
@MarquisD, it could be yes, but if that were the case why would they enable you to double the counters on the enemy as well? I am going to continue believing it's a plant.

I think they are skeptical of using -1/-1 counters because of the unforeseen interactions that +1/+1 counters bring to the table, such as making unkillable persist creatures.
Theros is a little too recent to be the start of a +1/+1 counter trend. If you're looking for a block that doesn't have a keyworded set mechanic that involves some sort of counters, you'd have to go all the way back to freakin' Kamigawa, which only had a handful of counter-based cards. If you're more concerned about +1/+1 and -1/-1 counters than any other type, original Zendikar doesn't have a keyword that adds those kinds of counters, leaving Level Up as the counter keyword, though allies deal in plenty of +1/+1 counters without one. If you're looking for a block where counters that don't affect P/T outnumber ones that do, try Time Spiral.
Anyway, I think we might see things with -1/-1 counters, as others have said ancient Egypt plane would be a neat setting to bring them back to. I also would like to see some sort of tax counter, as oppressive as that may seem.

Maybe we see the return of levelers and so Level Up again.-1/-1 counters could be fine as it would have some interactions with those pseudo proliferate cards.
Level up wasn't very well received according to wizards and how would it fit an egyptian flavor? I hope (and believe) that Amonkhet will be Top-Down like Theros and Innistrad were. .

If they choose to bring a mechanic that represents the training of warriors i guess there are 4 alread featured: Level Up, Kamigawa's flip transformations, (R/W)Kithkin check points, or Heroic ( that truly is not likely to return because people hated the low power level on Theros).
Level Up interacts in a good way with the pseudo proliferate, soo that is my guess.
I can only hope for -1/-1 counters, last time that was really used was SoM block, and even then their uses weren't really explored. Lorwyn definitely used -1/-1 counters a lot better and we have definitely needed something like that for a while.
Undying/Persist would be sweet, getting a lord that gives persist or something would be awesome. And it would be thematic because of the underworld and what not.
