I think Jace already knows what's going on for the most part. He just hasn't revealed it to the audience. The flavor text of Pieces of the Puzzle is "The clues have begun to reveal a truth I hesitate to accept." So he's aware of what the truth (likely) is, but he just doesn't want to accept it yet.
I feel the same way about Emrakul on Innistrad. That's what the clues point to, but I don't want it to be so.
According to card illustration Jace has seen Emrakul at least from a great distance during ROE IIRC. Whether that means Jace would recognize the modus operandi of this particular Eldrazi Titan without visual contact is questionable though.
Clearly at that time (or on that plane) Emrakul's modus operandi was really different. No Zendikari has developped black eyes or tentacles, or eyes on body parts. And everything he was doing there was affecting gravity and causing damage with sort of shockwaves to the plane and the people.. There is a lot more consistent with affecting gravity. I recall mentions of the Moon (and tides) being influenced by another gravitational force.
I think Wotc don't really care about consistancy, they just had a cool idea of a DFC Big Fury Monster and decided it had to be Emrakul, then tried to make a story that matches Innistrad's own flavor of gothic / lovecraftian and decided to go with the noir/mystery theme we have, and Emrakul with non eldrazi impact on the plane...

After all the Eldrazi on Zendikar were in a particular uncharacteristic state and what we have seen of them there is likely the inconsistent/uncharacteristic behavior. And yet there is a possible thematic reasoning that makes me really wonder whether the mechanics you suggest are forced. Right now it seems just as likely that the "DFC Big Fury Monster [sic]" is a top-down design based on established characteristics of Emrakul and Emrakul's lineage.
Part of the problem to me seems that Emrakul is not one-dimensional enough for some people's taste.

It's not a matter of taste of character's depth, it is just that everything that Emrakul is bringing on Innistrad should already be seen or somewhat seen on Zendikar, and vice-versa. Like I said, the gravity shift thing is indeed "somewhat there" with Markov Manor, but the mutations had to be also on Zendikar to be his. After all, Zendikar did have vestiges of him, so at least one ally or Kalitas or someone in BfZ should have had some madness/delirium/mutations features very apparent.
They had all the time during design to ask for some art refinings in BfZ block to be consistent enough also...
All these aspects have to be caused by something else than Emrakul to make sense. Then, if Emrakul ends up trully being there, sorry, but it has to be a bottom up design( 'DFC Big Fury Monster' or something else)otherwise it seems very weird that they did not have enough time and clues of what artworks hints to make finalizing BfZ block.
Well, there wasn't any chalky trails or bismuth stuff with Ulamong or Kozilek in ZEN either, so I can see them making this mutation/madness an Emrakul thing. Since Emrakul wasn't on Zendikar during BFZ, it makes sense that you wouldn't have any of this there.

B)True, but the Golgothian Sylex ended the brother's war and took out the entire continent. Urza collapsed the entire plane of Serra. Urza BLEW UP the old Phyrexia. The time distortion from the Tolaria incident almost ENDED THE MULTIVERSE. Emrakul and the Eldrazi are far from being the only threat to planes...also Apocalypse Chime.
C)Person A wants person B to suffer as person A did. While it is cliché to do it the EXACT same way, there are other ways to have it similar enough...or worse(15/15 vs 20/20).
D)Marit Lage is very Eldritch. Predates the discovery of the Eldrazi both storywise and designwise.
The Helvault is but a tiny sliver of the Innistradi moon, and it held thousands of demons in it. This fact was revealed to me on this site's SOI prerelease story primer. This piece makes me the most excited, because while Emrakul seems spoiled from the clue tokens, and Marit Lage is in the picture to Engulf the Shore, I got to say whatever is in the moon (and there is a lot and/or something stupidly big [I'm really think that thing is bigger than Marit Lage and the physical manifestation of Emrakul combined]) is going to be a serious issue, voted most likely to kill Nahiri (Sorin is second most likely, Nahiri offing herself one way or another for third, Garruk popping up out of the blue for the lolz fourth. Sorry Jace, Tamiyo, and Liliana!), because Nahiri has gotten herself into way too much trouble that it would take The Gatewatch to save her....hmmm, that's interesting...
Maybe I missed this somewhere, but does Emrakul bring things to life? I was looking at Daring Sleuth the other day. He's looking at the same stuff Thraben Inspector is looking at. But when he transforms to Bearer of Overwhelming Truths, it appears the stuff has attached to his face. What is perhaps stranger is that he now has a bunch of lanterns that have grown legs and are scuttling about. Can Emrakul do that?
In case anyone missed it, MaRo revealed on Tumblr that he has seen a correct theory on what, exactly, is going on on Innistrad.
I don't know his penetration of sites such as this, but we can think of a few things.
Radekas: I'm not sure your information (which is correct) supports your theory. The lanterns are clearly nonliving matter, so Emrakul couldn't affect them directly in theory. Also, it's quite... uncanny that neither Daring Sleuth nor Thraben Inspector actually show 'in focus' what they're looking at. It could be living matter--wood is the most likely in both cases, though in the case of the Inspector it would imply once-living matter.
Hard to say.
The implication of Emrakul affecting dead wood is quite chilling from a scientific perspective. It implies that each of the Eldrazi Titans focuses on a specific chemical element: Ulamog turns things to Silicon, Kozilek turns things to Bismuth, and Emrakul warps... Carbon.
My theory regarding the Daring Sleuth and walking lanterns is that the red weed is actually Em's 'wastes.' Instead of chalky residue or bismuth, Em would have a living blight that breaks down matter and/or helps warp living things. I can imagine Creative saying that Em can affect living things down to microbes to show just how powerful Em is. This would be terrifying as a suped-up, flesh-eating bacteria that also breaks down other matter.
There also reference to mites that live on Em, so it could be that the red weed also facilitates the mites and they can interact with non-living things on behalf of Em.

Marit Lage is not in the art for Engulf the Shore. The card shows a generic leviathan as Marit Lage has a more unique branching structure to her tentacles.
