I was reflecting upon something that was said somewhat recently about MTGO and that was floating inthe back of my head and then I thought about the new card face being introduced with M15 and it clicked!
They changed the card face to add machine-readable information at the bottom... and previously, they said they were thinking about a way to reverse-redeem cards, to convert physical paper card into their MTGO equivalent. Now it seems obvious the two must be related! I'm pretty sure that starting with M15 on-ward, you will be able to ship Wizards paper cards to convert them into their MTGO equivalent. They will probably put the same restriction to have a complete set -- or not. But now the machine-readable change makes more sense than just catching the one-in-a-thousand (or less) bad packaging.
PS: I think they mentioned it during the state-of-the-program features when they had that MTGO-centered week on the main site during the holidays.
Its possible, but very unlikely. I'm more likely to believe that it is for greater randomization of booster packs. The counting and sorting can make box mapping nearly impossible since a pattern should no longer exist over multiple boxes.
Machine readability for player submitted cards has more issues than just mechanical ones: card condition can mean a lot of manual work since poor condition cards can still be unreadable.
I would be pleasantly surprised if they implemented it how you suggested.
This would be cool, but I think no. Also, should this be baseless spec or regular spec?

Wizards has continuously made choice to intentionally devalue digital Magic cards in comparison to paper cards. Therefore they would probably avoid anything that made the transition between digital and paper Magic to liquid.

Not even close to that hard. Instead of listing your deck, you list the number on your pack. Type in the number and you are done
