Say I have Soulflayer in play and it has flying, trample, hexproof, then I copy this with Clever Impersonator, does it copy the base card or the upgraded one? I only ask because of the wording "it has".

It only copies the base card. I think that delve and the ability are actually linked so even if there was a Clone variant with delve or if you changed another creature with delve to a copy of Soulflayer, it would still get no abilities, but I'm not 100% sure of this.
A copy effect only copies what's written on the original and the results of any copy effects that the original currently has going on. Clever Impersonator will just be a plain old 4/4, because nothing was exiled for its Delve ability (which it didn't even have while you were casting it).
An object's "copiable values" are its printed text, modifications from other copy effects applying to it, modifications from a face-down status, and characteristics set by "as (this) enters the battlefield" and "as (this) is turned face-up" effects. The Soul Flayer in your example doesn't have any of those special things going on, so it's just the printed text that gets copied.
Maybe you heard someone explaining that if an effect creates a token "with (ability)", then that (ability) is part of its copiable values.

yeah... maybe that was it. For instance, I remember looking for instants that gave an ability, because I could copy it. But i think it was with Cackling Counterpart now that you mention it. Thanks for the clarifications
