I think this is something that will have to wait for the FAQ. My gut feeling is that you are correct in your assumption, but it could just as easily go the other way.

Since the mana becomes colorless mana rather than being replaced with colorless mana, I don't see any reason it wouldn't follow the same precedent as Omnath, Locus of Mana. Meaning, I believe you're correct that the restrictions would remain.
Yeah, he doesn't create a replacement effect, he just changes the color of the specific mana. Seeing as it specifically states that mana becomes colorless, it seems to carry any restrictions along with it.

It is a replacement effect. It replaces the event "empty your mana pool" with "turn the mana colorless". The words "as/with/instead/prevent" always indicate a replacement effect.
I would think it would just make it generic mana. It would be a nightmare to keep up for tapping a Cavern of Souls: for homraid mana, Grand Architect, for artifact mana, boesju for instant/sorcery mana.. then just saying pass. Unless i am wrong and the game (and more importantly you) would have to remember that?

To the people that say that a card needs to be a higher rarity because of Limited... I hate you guys so much. I present to you with this.
I would think it would just make it generic mana. It would be a nightmare to keep up for tapping a Cavern of Souls: for homraid mana, Grand Architect, for artifact mana, boesju for instant/sorcery mana.. then just saying pass. Unless i am wrong and the game (and more importantly you) would have to remember that?
The effect can only do as much as it says. That blue Homarid mana you pulled from Cavern of Souls is now colorless Homarid mana if you didn't use it. Yes, it's true that a player usually doesn't have to keep tabs on special mana across steps, phases, and turns, but that's because usually the normal rules about the mana pool are in effect.
Thank you for the update. I guess it is sort of nice to store "uncounterable" mana even if it is colorless. Kinda a pain though to try to keep track of different types of mana restrictions.

Does mana affected by Kruphix, God of Horizons's replacement effect (his last ability) still keep any riders associated with it? For example, the casting restrictions of Ancient Ziggurat and the uncounterable of Boseiju, Who Shelters All?
I would assume they do because the mana itself is simply turned colorless, rather than being replaced by a whole new batch.
