Because even within Magic there's not much of a reason they use Snake or Naga sometimes. Naga is one of the more useless creature types within Magic.
Morphologicaly Naga in D&D are snakes with human face, while snakefolks (Yuan Ti) generally are humanoid, with the exception of the most corrupted. Also, Naga are immortal beings, while Yuan Ti are a mundane race, like human or dwarf.
