Bloodbraid Elf was an Alara Reborn uncommon in 2009. It was reprinted in Planechase 2012 as an uncommon as a two-of in the themedeck "Chaos Reigns".
Shardless Agent was first printed in Planechase 2012: Also as a two-of in the same themedeck "Chaos Reigns" as an uncommon.
However, the rarity in such limited specialty product says nothing about the real rarity of the card but is more or less just a symbol for the powerlevel. The rarity is given by the individual decklists. Therefore one can consider Shardless Agent as the card with higher rarity, because it was only printed once in a limited specialty product. But that is probably not the main reason for the different rarities in Eternal Masters: I think Shardless Agent is seen as the better card, because it is a staple in multiple Legacy Decks such as Aluren and Shardless BUG, whereas Bloodbraid Elf isn't played at all since it's banning in Modern.
Issue here is that in a set made for drafting the two have a similar power level and one could argue that BBE is better in limited.

The whole up- and downshift of rarities is in my strictly bounded understanding guided by three factors:
1st they don't want to deviate VERY much from the original printing (that one RAV-Rare they changed to Common shows this is the least important factor)
2nd and more important are the same reasons that led to the Reserved List being created in ancient past (thus Tarmogoyfs still sell for >100$)
3rd and most important these sets are meant to be drafted. Look at the Rares in any MM set - the majority is either a chase card (no questions asked) or a draft-around-me bomb that wins games. MM2 had a Faeries Archetype - imagine Scion of Oona at Uncommon like its first printing... Or compare an M10/M11 Draft to MM2 - all three had Lightning Bolt, the former at Common, the latter at Uncommon. these kinds of shifts are meant to balance the different draft archetypes.
As for Probe - it could be in. MM3 must have been almost finished by last Octobre (when there was evidently no reason to ban Probe). IF it WAS in by that time, they had a very short time frame to cut and replace it between the actual internal ban decision and the hand-over to printing. Maybe someone can enlighten us on some scheduling details...?
You all do realize that not a single card that has been printed in a set with mythics has been upticked towards mythic, right? Here are the rarity shifts in MM2 in the Mythic/Rare area:
In fact, one of the priciest cards they reprinted (Noble Hierarch) stayed as a rare. Same for things like Spellskite. So no, cards like Goblin Guide/Snapcaster Mage won't be Mythic-printed. Damnation, however, could be.
As for uncommons/commons: It did have rares shifted down to common/unc status (Such as Eldrazi Temple) but no Uncommons to Rare, so there's that as well. Commons and Uncs shifted back and forth a bit to suit the draft format.
Mind, a good amount of the ill will directed at Wizards over the Masters series also has to do with how Eternal Masters was handled, even if it is a different product line than MM. EM did have Shardless Agent upgraded, which, in conjunction with Inquisition of Kozilek's upshift in CN2, doesn't rule out rarity increases in MM. Of course, whether the other two reprint sets are indicative of MM3 remains to be seen.
While this is true, it should be noted of EMA that Shardless Agent and Baleful Strix never saw a release in actual booster packs. Admittedly, some other upticks (Control Magic!) were less well done.
Even so, the upshift to Mythic isn't something we've seen yet except from cards that haven't been printed when Mythic rarity was a thing.
Control Magic got shifted because pretty much all those effects got shifted to rare for limited. They're some of the strongest limited cards up there with Overrun.
Without considering prices, I think most would have picked Bloodbraid Elf over Shardless Agent. The rarity shifting is very shady. Let's not kid or delude ourselves. It's so blatant, but yet people choose to keep their blindfolds on. Just like they do with mainstream media.
You sometimes have cards that could end up in one of two possible rarities and the set around them pushes them into one of those positions and that is not always based on power level. It seems reasonable to not want to put two cards as similar as those two into the corresponding spots of two color pairs (to increase the diversity of the color pairs at uncommon), so it was a coin flip which would be rare and which would be uncommon - and the final decision probably influence by questions like: Which color pair would play better with cascade at uncommon? Which color pair has the more interesting rare we don't want to push out?
Looking at the structure of the set it seems incredibly obvious that the limitations of the set skeleton influenced the rarity distribution of the cards with cascade more than the rarities of previous prints and theoretical power level.

Could you please expand on that? I have been playing Modern for years and I have never heard of a deck that played it. 6 cmc wipes are almost 100% unplayable no matter how flexible, it's mostly an EDH card.....and I'm not sure what numbers you are looking at, but it's only about $11, in Modern or EDH that isn't remotely ridiculous, you could probably pick up a playset for less than one Confidant

Austere command easily fits in a commander deck, problem is they haven't put it in one since the original commander decks. Could be in here too.
Best boardwipe in modern is now likely yahenni's expertise, though it's never going to be that clearcut as sometimes pyroclasm is the best wrath effect in the context of a specific matchup.
Relic of progenitus was in eternal masters. That being said, they can never reprint relic too much I'd say.

The Stoneforge event deck released in June 2011. The Standard bans happened in July. There was also nothing in MM1 that was banned in Modern (I'm like 99% sure)
Edit: 100% Sure no banned Modern cards were printed in MM1. Just checked the printing list
I really hope they learnt their lesson from MM2 that at MSRP 10, they don't really act like they expected people to be drafting a lot of these (especially since every pack has a foil...) MM2 really annoyed me that the marketing seemed to be revolving around a "great draft experience" when the price tag just went right against that.
I'm aware that the MSRP is the same, which is why I hope they learnt the lesson and just place the product with more emphasis on "premium card" than Limited Play. I mean, if they lowered the MSRP of MM2 (and increased the print which they did) I would have been vastly less annoyed by the "Limited Experience" marketing they were literally parading with the product, but since MSRP is already set, I can only hope they just keep it to the likes of MM1 (but still with increased print run so investor-hoarders don't just buyout).
I have nothing against Limited itself (the typical ones are okay with me, sometimes even great), but their marketing for Limited has always been "great print runs and low prices so it can fit the masses" and physically the Masters series don't meet either of the criteria, so the marketing seemed outright hypocritical in a way especially when MM2 came out.

I secretly ship Ral x Jace... and Nissa x Chandra... :">There were ten two-colored uncommon slots and ten two-colored rare slots - one for each color pair. If the rarities of Bloodbraid Elf and Shardless Agent are swapped, you get rare Trygon Predator and uncommon Giant Solifuge.

Anger of the Gods, Supreme Verdict, and Damnation are probably the most played anti-creature wipes in the format, while Fracturing Gust, Engineered Explosives, and Shatterstorm can take out noncreature threats.
