The horrors of the deep motifs used so far don't really seem like Emrakul's M.O., but I wouldn't be surprised in the least if it was Merit Lage. I mean, it could still be another huge, ocean-dwelling monstrosity, but given that Merit Lage has sparked a lot of interest in players and her fate was left unresolved, it seems likely that they'd tap into Merit Lage than another similar entity. Also, according to the blurb we got from the artbook so far, it seems that whatever it is tormenting Innistrad, it's a threat to the entire Multiverse:

With this new Gatewatch thing Wizards needs a roster of villains that can be on different planes. We had Nicol Bolas, the Phyrexians (though their interplanar mobility is limited) and the Eldrazi. BFZ promoted Ob Nixilis as one of those threats. Marit Lage being a known "able-to-travel-through-the-Blind-Eternities" thing would be quite useful for this new era of storytelling.
I can't believe people are thinking it's marit lage or emrakul. It's probably just your standard kraken, you know those monsters that live in the ocean???
