It just takes a graveyard exile effect to render the entire deck useless, and there are plenty of those. Plus it's at the end step and you only get one. She's not that great. In fact I'd rank her as the weakest.

Wow. For the lack of quantity of previews today, we certainly have quality.
In the correct build, Meren will become a cheaper Debtors' Knell at the cost of being only to reanimate from your graveyard, since experience counters stick around the entire game.

I feel like we could write you an essay about this, but it can be summed up in 3 words: You are wrong.
There are only so many effects that kill Graveyards and BG can handle most of them handily. There will be times where she's shut off, but to call her the worst is absurd when you have a 4/4 flyer that even when in alpha mode gets stopped by a Will-o'-the-Wisp.
I'm not joking. I think everyone is greatly overrating her ability. As far as other reanimate generals go she is weak. As far as the other generals in the decks, she is weak. I'm more scared of Daxos getting experience than her.

Weaker than other reanimate generals? Such as? Alesha? Balthor maybe? Bladewing the Risen? Chainer? I'm sorry, so many powerhouses that I have to ask...
The only other general that could be somewhat on pair with her is Karador, but she takes much less time to enable than him, and once she starts rolling you don't need to pay mana to get your creature back. She is awesome, pure value.

given you keep the EXP counters the whole game.
If you ever accumulate 5 or more, she's almost guaranteed to come back with a nasty friend
(which is why her trigger happening at EoT is a *good thing*).

Against one time graveyard exile effects, just fill it again. Meren doesn't focus on quantity so you don't even need more than 1-2 creatures. And having the effect at end of turn is better than at the beginning because you can use it in the turn she enters.

I would ask if you knew that the fact that it triggers on the End Step is a good thing, but obviously you don't. If it triggered on the upkeep it would be so much worse it's not even funny. It would have to survive for an entire turn around the table before it generated any value for you. The fact that it works on end step means it's getting you value unless it's killed at instant speed. The only way it could be better is if it triggered on the second main phase but they almost never print stuff like that anymore. Realistically this is as good as you can ask for with the timing of the ability.
Heck if it triggered on upkeep your complaint about her being graveyard centric would carry more weight. Since it triggers on end step, again outside of instant speed answers, you can choose to cast her when you know you'll get something back.
When you fill it again it just makes her less of a threat honestly. Chainer can return cards at will given the mana, Geth can kill your opponent potentially, and Balthor is usually a win when he goes off. The thing about "filling it again" is that they have to take the time to do so.
As I said before, when you hit her graveyard she is much less of a threat after the fact. It becomes obvious what she is going for. I'm much more scared of Karador since being white he often gets back plenty of nasty things.
Even now there is more hate for her. Containment Priest (and Hallowed moonlight to an extent). Like I said, it just takes a well placed graveyard hit to cripple her. I'm saying that from playing against many graveyard decks. The hate for them is surprisingly common.

I do think she is by far the best commander in this set yet.
Thankfully the recurring Zombie Dragon is not Modern legal, because it would fit perfectly with Gravecrawlers in a Pox shell.
