What if Elspeth is a Phyrexian sleeper agent? She reminds me a lot of Xantcha, since they both were raised by phyrexians, spent some time fighting them and have an extreme feeling of dread about them.
Heliod's strike could have shattered her phyrexian core, which started oozing glistening oil and corrupted her. She's now under Erebos orders but she goes on spreading the plague and creating clusters of phyrexians throughout Theros.
When they reach critical mass, their worship of Yawgmnoth ends up reviving him as a God in the Pantheon. Yawgmoth overthrows the other Gods and makes Theros his new domain.
He then begins preparing a new invasion, Dominaria will belong to him!! But first, the phyrexians in New Phyrexia must become his minions, or wiped out from existence. New Phyrexia will be fully conquered or utterly destroyed, as a revenge for Karn having destroyed him in Dominaria.
Sleepers/newts/the Compleat in general can't have sparks. That's only the first problem here. Sounds like a fun alternate universe fanfic or something but Yawgmoth is dead, there's no evidence that "just believing in him" could revive him even on Theros, and not everything gets to be the Father of Machines's master plan. Sorry dude.
Yawgmoth as a god on Theros(the place where belief manifests as gods) is the most believable part of this theory, which makes it odd that you would point out that part as a problem. Though it would make more sense as just "Father of Machines" rather than actual Yawgmoth. Though there are many problems the first and most important you already mentioned, Phyrexian's can't have sparks, in fact it was the corruption of Karn that removed his spark.
Well, they could have just implanted a glistening oil capsule in her. She doesn't need to be a phyrexian. Could be part of a plan for phyrexians to implant oil capsules in potential planeswalkers so that it bursts when they die and the infection starts spreading.
As for Karn, he never had a spark. He is made of the Urza's Legacy, which contained machines that allowed him to planeswalk (or else, how would the Weatherlight end up in Rath? :wink:). The only spark he has/had was the one from Halcyon which got embedded in the powerstone that was closing the gate to Phyrexia in the Caves of Koilos and ended up being split and embedded in Urza's eyes when he activated the Golgothian Sylex, which made him a planeswalker.

You now stated twice that the phyrexian corruption removed Karn's spark. I was always under the impression it was the exact opposite way around: A planeswalker's spark grants immunity to compleation, the phyrexian corruption.
Instead - I have come to understand - Karn sacrificed their spark to close the Tolarian Rift (more precisely used up its power to such a degree that only a single planeswalk - towards Mirrodin - was left before the spark ceased to make Karn a planeswalker). Now without a spark Karn could be slowly corrupted by the phyrexian influence.
This is consistent with the transfer of a planeswalker's spark into the corrupted Karn immediately turning the golem into Karn Liberated - a planeswalker and free of corruption.
I'm interested in hearing how you come to that entirely different position.

As I understand it, oldwalkers where immune to being completion since they where basically energy that can take shape. However now that walkers have a mortal meaty bodies they can be completed, which like being killed then raised as a zombie and will kill the spark. This is why Tezzeret was given a semi-immunity by an agent of Bolas (and later along with Elspeth, Koth, Venser and later Karn got Melira immunity). As the Quest for Karn states (keep in mind how bad the canon is on it) that Karns heart was too far corrupted for Melira to clean (but she was able to cure his body) and so Venser who was dying teleported his heart and spark to cure Karn.

The bolded part is a fairly common misconception that no one has ever been able to back up with a source. And is actually contradicted by all the sources we have.
So as for the rest, Karn was weakened enough during his sealing of the rift that the infection was able to take hold, he didn't lose his spark until the corruption spread(which is why he rushed to Mirrodin before it took hold). Melira completely purged his body of the infection(he was physically mutated a bit and was reverted to normal) but his heart(mind, something, the writing was terrible) was still messed up; then Venser gave up his heart(really really terrible) and that fixed Karn. Karn was already free of corruption when he received Venser's spark. Now if they ever decide that the entirety of the book Quest for Karn(and the web comic dealing with that piece) is bull and retcon it away(which might be a good thing it was awful) then they can establish the whole Spark=immune but until they do that it is only a misconception.
The idea of Yawgmoth being reinstantiated as a Theros god by a bunch of people who know who he was is a lot of fun! I don't find much of the rest of the theory very plausible, but thanks for sharing it!
