This is my theory on where the story is going. I considered tracking down my sources, but I don't really want to, sorry.
So, as you may know, Origins was originally going to prominently feature villains. When it was decided to be the last core set, though, they changed it to the origin stories of our main cast.
Before this, though, I had read Mark Rosewater saying he wanted to create a "rogue's gallery" for magic, which kind of falls in line with the villains idea, but also works fairly well with the avengers/justice league we have, now.
Then, we go to Zendikar and deal with 2/3 of the Eldrazi titans. Next, we go to Innistrad and find the remaining Eldrazi. Emrakul then "possesses" Tamiyo and alters an apocalyptic spell to intentionally trap herself in Innistrad's moon, feeling the time isn't right for her... yet.
And, of course, Nahiri is still around.
Now, we are on Kaladesh. Tezzeret (an agent of Bolas) is also on Kaladesh, judging a science fair. One such science project is a teleportation device created by Rashmi. Saheeli refuses to assist her (at first), because Rashmi didn't know the potential for what she created, implying a connection to the blind eternities and planeswalking.
So, I'm not positive how exactly we could connect Bolas to the final main antagonist of the multiverse, but the phyrexians are naturally incapable of holding a spark or planeswalking without assistance. Even so, we don't know anything about Tezzeret's intentions, so it may be as simple as him handing it over to the mayor of New Phyrexia.
I think, right now, we are setting up our Brotherhood of Evil Mutants and Jokers and Lex Luthers and etc.
It may be as simple as reintroducing many of these characters, a lot of whom we haven't seen in all the time a huge number of players have been playing.
Just a little speculation on my part. The story seems so far to be about Tezzy stealing the portal technology for some devious purpose. Next block we know Bolas is involved. I do not think it is too far of a stretch to believe that Bolas is using Tezzy to get the technology so he can then use it to manipulate the Phyrexians as an army for his goals.
With the release of the commander decks, we see one character named Ravos, Soultender. The background info on him reads.
"As an oracle of Athreos, the god of passage, Ravos knew the fleeting nature of life. Even so, watching his beloved perish in battle was too much for Ravos to bear, and he struck a deal with the god. Ravos swore to help Athreos guide the dead to the Underworld in exchange for seeing his dead lover once each year. In the interim, Ravos plots her rescue and secretly defies Athreos by escorting his wards back to the land of the living."
It is certainly speculation, but I think in the next block, Bolas will succeed in his goals of manipulating the Phyrexians to be his "army" by giving them the ability to planeswalk under his direction. In other words, he will pick where they can planeswalk to. Elspeth is of course dead on Theros. The Jastus squad, with Ajani and Gideon as lead roles in the block, will work out a deal with Ravos to help free his dead lover and Elspeth. After that block, we will then have a battle to save a world fighting an invasion by the Phyrexians. Elspeth will shine as the lead character.

RIP Batman guy. I hope somebody picks up the slack now that you are gone. Sick children need their Batman.
Elspeth will return, but not as a planeswalker... as the new white god of Theros.
Heliod killed Elspeth because he was afraid of the potential that she (and planeswalkers as a whole) had to supplant the gods. By killing her, he spurred Ajani to spread her story among the people of the plane. Realizing just how petty and out of touch Heliod is, they will turn away from him. Needing a new icon for their devotion, they turn to the one figure Heliod himself was afraid could replace him. Boom: Elspeth, God of Light.
Ancient cultures loving their irony, it's perfectly fitting that Heliod's own actions to secure his place in the cosmos will ultimately be what leads to his downfall.
