So if the alchemists of innistrad fled into the woods and hid, isn't it possible that innistrad could have another uprising of monsters and such? And you wouldn't think all of the vampires were killed, we're they?
Avacyn was never about wiping out the monsters. She's about achieving a balance between them.
Avacyn's charge is maintaining that balance, not even seeking harmony with them, much less wiping them out.
But then what about the werewolves becoming the wolfir?
That didn't effect every werewolf, to begin with.
But even then, the balance was so far out of balance that it empowered Avacyn to do something she normally wouldn't have been able to had it never gotten so bad.
Having said that, it is always an option to seek harmony, but since most of the monsters prey on humanity, it doesn't exist as a very viable option. Both sides have to want it, and most of the monstrous beings on the world don't want to give up what they do.
