Question: we've all assumed the building in the background of the Eldritch Moon art is Markov Manor, but it's nothing like as exploded as the Manor now seems to be. And if you look at the art of Heir of Falkenrath, there are definitely similarities in architecture. Could the vampire house wreathed in purple in EMN actually be the Falkenrath seat?
The Cryptoliths bear a similarity with the Moon Heron (Paraselene)
The Stromkirk, led by Runo, are allying with the growing cults in Nephalia.
Runo was a priest of an ancient Sea God.
The Clue Token appears to be an amulet dedicated to possibly an ancient sea god
Either seaweed or a tentacle-like growth has appeared on dry land (Thraben Inspector).
With everything now in perspective, I don't believe Emrakul is the 'Eldritch' monster here.
The clue token seems to show the Moon against the sea, with three fish hooks. The moon controls the tides. The Helvault could store an untold number of horrible creatures, and it was made of moon silver. Reaper of Flight Moonsilver is a NEW flight of angels, seemingly centered around the horrid inquisition coming from the crazed angels.
My conclusion, the one thing that ties all this together is that there USED to be some kind of horrible Eldritch Sea God monstrosity. It was sealed into the moon. Nahiri is working on freeing it, using the Cryptoliths - which mimic the patter in the moon - with the side effect that those with Angelic blood, both in actual Angels and Vampires, are being driven mad.

Was thinking something similar. Doing Emrakul so soon after her 'brothers' were bested would be a really bad idea. But are the Flights 'true' angels, like the one that was used to make the vampires, or are they made like Avacyn was?

Could they be literally trying to 'draw down the moon'? If Nahiri is creating three cryptolith-circle hooks, they could maybe use the mana to 'draw' the moon (or whatever is in it) down to the plane.
Man the whole eldrazi on Innistrad theory has been driving me up a wall. Mostly because everything we're seeing screams Kozilek brood as described by this article: http://magic.wizards.com/en/articles/archive/feature/eaters-worlds-2010-03-02 (the excessive eyes ala thought-knot seer/eldrazi mimic/kozilek's sentinel) and the whole idea of this set speaks to Kozilek's description here "puzzles, lies, mind domination, transformation, and experimentation." but Kozilek definitely bit the dust last set. The new evidence we've seen on Thraben Inspector and the non-duel deck art on Mindwrack Demon speak to Emrakul's lattice infection though so who knows. I'm still holding out hope that some ancient sea god is being called forth in Eldritch Moon
I'd like to point out that only Ulamog's brood specifically don't have eyes or any facial features. Kozilek's brood are known for their excess eyes in places that don't make sense. I don't think we've seen enough of Emrakul's brood to say whether or not they should have eyes. They seem to have some kind of formations that could be where their eyes are but its hard to tell. Also the deformities are repeatedly extra fingers and a few tentacle like growths. Only one was an extra face, so its odd among the odd. The focus on eyes does point in a different direction than Emrakul but I feel it strange that people keep ignoring the parts that point to it being Emrakul rather than suggest why this would happen with other things, mostly the tentacle growths on the vampires and the new lattice work growths on Thraben Inspector. Tamiyo's journal also shows that the bottom half of the cryptoliths(the part underground) have the familiar hedron shape.
A-ham, I honestly don't know where I'm suppose to be posting this, but whatever, I will post on this thread.
I will add one more bit of info that helps striking a middle ground between the Sea God theory and Lovecraft tropes: there is a tale from Lovecraft called "Dagon" (a pretty nice one), where a man meets an ancient Sea God, with which people have visions especially when the Moon is gibbous and waning. When at the place where he meets the Sea God, he sees a monolith with hieroglyphs.
Sounds familiar? I thought it might. This seems clearly to be a Sea Monster story based on Lovecraft, not an Eldritch Monstrosity one.

What if Nahiri's goal is to raise some kind of ancient sea god, but inadvertently lures Emrakul to Innistrad with the excessive use of the cryptoliths? I guess it may seem like I'm trying to shoe-horn her in, but at the end of the day the continuity makes sense to me.

I was sure the whole Marit Lage thing was just a joke, but there's no denying Wizards have mimicked the mechanic of Dark Depths somewhat in Thing in the Ice. So we now know they must have considered some aspect of Marit Lage while thinking about SoI. That joke is beginning to look less like a joke now...
Thing in the Ice actually seems pretty good as well. Was Marit Lage a native to Innistrad? I thought he was on a different plane.

We don't know, but we also don't know where Marit Lage can be or not be, sleeping or not, influence stretching from plane to plane. Doug Beyer's post about Marit Lage from two years ago is VERY interesting:
"She’s intriguing, isn’t she? A mysterious villain so powerful that she had to be imprisoned deep under the ice. Reportedly not a planeswalker, yet seemingly able to appear on different planes somehow. Able to motivate her followers to do her bidding, even while she slumbers.
I certainly like her as a character – there’s definitely potential there. It’s just a matter of whether the story goals of any future blocks would make sense of having her appear again."
This fits into a rough estimate end of timeline with the potential design / development cycle of SOI for when this was answered.

Eyeless Watcher is part of Ulamog's brood, not Emrakul's.
