The ones they originally used to escape their plane and continue to use to invade other planes.
Dyfed did arrange the first portal between Dominaria and Phyrexia, so that Yawgmoth could transport people to and from (largely, and finally, just to) Phyrexia. It was powered by a powerstone, and later contained the essence (and perhaps spark of, though open to debate) of Glacian, who could have been a planeswalker. When the stone charged with Glacian was placed on the pedestal of the portal to Phyrexia, it sealed Phyrexia away, leaving Yawgmoth, and all the Thran people and the Thran technology he had, by his lonesome (though he was still a god on the plane of Phyrexia, not too bad).
The Thran powered their empire on powerstones, which were created en masse by Glacian, the genius of Halcyon. Flying ships, chairs, armor, all kinds of things powered by powerstones. I don't recall it being spelled out, but I think that Yawgmoth probably had a substantial amount of powerstones left in Phyrexia after the portal was sealed. He knew Dyfed used a powerstone to create the portal in the first place. He also had other workers who probably understood to some small degree the technology involved. Given time, and enough genetic engineering to grow bigger brains and intellects in his underlings, he could probably have recreated, in a rough way, the portal concept using what he had available on his plane of Phyrexia. His Praetor, Gix, eventually found his way to Dominaria through the original portal when Urza and his brother, Mishra, took the powerstone from its pedestal thousands (I think) years after the Thran disappeared, and it split in two pieces. Eventually, those two pieces would unite in Urza's head and become his eyes in the cataclysm he created that largely wiped out a huge piece of Dominaria. In his anger, and now a planeswalker, Urza wanted to find out who turned his brother bad, and planeswalked around.
I think he did make it to Phyrexia and immediately became overwhelmed and almost killed (I think), and managed to get to Serra's (another planeswalker who created her plane, much like Phyrexia had been created by a planeswalker before Yawgmoth got there) plane to heal up. The Phyrexians followed him somehow. I assume they used portals. They also used more portals when invading Dominaria from Phyrexia in the huge Invasion storyline.
So my thinking is that Yawgmoth spent thousands of years reverse engineering what he understood of powerstones and portals until he figured out how to get off of Phyrexia (engineering bigger brains, collecting powerstones, etc.). He never left Phyrexia until he invaded Dominaria himself.
That's about all I can figure right now on the portals and how the Phyrexians invaded other planes. This invasion of other planes should not be confused with the retconned, nonsensical (to me) idea that Phyrexian oil is sentient, and that Karn somehow dripped it here or there.
