So we have three big threats to the Multiverse as a whole: New Phyrexia, Eldrazi, and Bolas (though Bolas is more accurately a threat in the Multiverse than a threat to it). With the Tarkir story ramping up mentions of Bolas and the Eldrazi (and repeatedly referencing those plots), the threads seem to be converging now and the story feels like its coming to a climax.
I project that within the next two or three years, Bolas and the Eldrazi will be settled with. The Phyrexians will hold out as the Big Bads for a while longer, but eventually they need to be defeated as well.
Is it just me, or is anyone else getting the feeling that we're heading toward some large resolution?

Creative will draw things out as long as they possibly can, no more than one step toward each Big Bad per block. The storyline isn't meant to be resolved. Both the Eldrazi and the Phyrexians are specifically designed to be easy to bring back and Bolas is too tricky to ever be properly defeated.
I think there'll be a big resolution of one of the threads. It lets them start new stories.
I expect the Phyrexians will be around forever, but the Eldrazi and/or Bolas could get GRRM'ed at some significant point of the story in the next few years.
Creative will draw things out as long as they possibly can, no more than one step toward each Big Bad per block. The storyline isn't meant to be resolved. Both the Eldrazi and the Phyrexians are specifically designed to be easy to bring back and Bolas is too tricky to ever be properly defeated.
I see no reason why they wouldn't be resolved. Yawgmoth was killed off after a multi-year run. The Mirari was the driving force behind 3 blocks, but its story came to an end as well (though as far as we know, it's still somewhere in New Phyrexia, so maybe it isn't finished after all). The point is: Bolas and the Eldrazi both need to bite it to make way for new conflicts, new arcs, and new stories. The Invasion and Time Spiral blocks were both big climactic points in MTG lore, followed by time skips that allowed the story to reset and start afresh. If you don't give the fans some sort of resolution or payoff, then there's little incentive for them to keep them following the story.

However, it should be noted that MtG has the luxury of having isolated locations and thus many, many, separate subplots, so after Khans block, we'll be getting resolution every 2 sets, but I agree, hopefully once the 2-block paradigm kicks in, we'll start moving towards the multiversal threats by feet and not inches.

3WWU, 2GWW, and 4RWW! These were the mana costs chosen to summon the perfect little angel! But Professor Avacyn accidentally added an extra ingredient to the concoction! Chemical x Thus, the Powerpuff Girls were born! Using their ultra super powers, Gisela, Bruna, and Sigarda have dedicated their lives to fighting crime and the forces of evil!
I believe we will get a resolution eventually, but not big ones like in Apocalypse anymore. I think that even the Eldrazi will be dealt with one by one, instead of defeating all three titans at once.
We haven't really followed up with Bolas at all since his first appearance. We know he has had his claws in things, but--other than a core set appearance--he hasn't really taken up much of the spotlight. He has much, much more plot left in him. I'd actually argue that he's more of a main villain than the Phyrexians.
We're currently advancing the Eldrazi plotline, and have a handful of walkers out looking for solutions. However, they haven't found them yet. Even after we get Ugin back, we'll need at least one planeswalker capable of building a hedron matrix--and significantly faster than Nahiri did. Even then, two of the Titans have left Zendikar, and there's no reason to assume that they're traveling together. I don't expect them to be dealt with all at once.
We've recently started to get references to Phyrexia the way we have with the Eldrazi. Given the Theros block reels, I don't think Elspeth's given up on that one yet, and Karn's supposedly looking for some sort of treatment. Koth's lurking in the basement. Again, though, I don't think they'll all go out at once. I find it much more likely that Norn will fall and New Phyrexia will be broken, only for the Phyrexians to flee through untested portals built by the Gitaxians. With Phyrexians scattered across various planes in the multiverse, they'd remain a threat to be dealt with, especially since they'd now know their interplanar tech worked.
I'm expecting some presence of Nicol Bolas in Fate Reforged or the next set; since he killed Ugin and Sarkhan has to travel back in time to stop Ugin from ever being killed, it's an easy excuse for Creative to bring Bolas back as a villain, either as a past version card in Fate Reforged who has to be stopped from killing Ugin or as an alternate future version in the next set who still holds a grudge.
