I draw a card with Civilized Scholar. Discard a creature. Then, I untap it and it transforms (turning it back face up).
Secret Plans triggers and I draw a card.
End of turn, I don't attack so I tap it and it transforms (turning it front face up).
Secret Plans triggers and I draw a card.
Or do I have this all wrong?

Nope. A double faced card is always face up. To trigger something that triggers when it's turn face up, it has to go from the status "face down" to the status "face up". Since a double faced card is always face up, transforming it does not cause the Plans to trigger.
711.6. A double-faced permanent always has the status “face up” (see rule 110.6). Double-faced permanents can’t be turned face down. If a spell or ability tries to turn a double-faced permanent face down, nothing happens.

Scientists have calculated that the chance of anything so patently absurd actually existing are millions to one. But magicians have calculated that million-to-one chances crop up nine times out of ten.
Double-faced cards are always "face up" status; just as non-double-faced cards can't transform, double-faced cards can't be turned "face-down." This is actually addressed in the rule that shows how to turn a permanent face-down:
Quote from the comprehensive rules »
701.25c Although transforming a permanent uses the same physical action as turning a permanent
face up or face down, they are different game actions. Abilities that trigger when a permanent is
turned face down won’t trigger when that permanent transforms, and so on.
A creature that transforms is always face up but it can be turned 'back face up' and 'front face up'.
So with a Secret Plans in play-
I draw a card with Civilized Scholar.
