Scenario 1:
Player A's Prophet of Kruphix and Player C's Runeclaw Bear are destroyed.
Scenario 2:
This is basically exactly the same as scenario 1, except for the lifegain trigger from Thragtusk.
Scenario 3:
Thragtusk enters, causing the trigger which destroys the Prophet and the Runeclaw Bear. When the Bear dies, Grave Pact triggers, causing player A to sacrifice Thragtusk. The Beast entering will also trigger the Plague, but there won't be anything else to destroy.
1) Player A's Runeclaw Bear enters the battlefield and Spreading Plague triggers. Player A's Prophet and Player B's Runeclaw Bear are destroyed when the trigger resolves.
2) Player A's Thragtusk enters the battlefield and Spreading Plague triggers. Player A's Prophet and Player B's Runeclaw Bear are destroyed when the trigger resolves.
3) Player A's Thragtusk enters the battlefield and Spreading Plague triggers. Player A's Prophet and Player B's Runeclaw Bear are destroyed when the trigger resolves. Player B's Grave Pact triggers. When the trigger resolves, Players A and C sacrifice a creature they control if any. If Player A sacrifices Thragtusk, its ability to put a Beast token creature token triggers. When it resolves and the token enters the battlefield, Spreading Plague triggers and it destroys any green creature other than the token if there's any at the battlefield at that point, but presumably there isn't since a previous Plague trigger for green resolved.
I'm a former judge (lapsed), who keeps up to date on rules and policy. Keep in mind that judges' answers aren't necessarily more valid than those of people who aren't judges; what matters is we can quote the rules to back up our answers. When in doubt, ask for such quotes.
"At end of Player's turn" means "in the End Step of Player's Turn". It is a step of the Ending Phase, normally the last one players have priority to cast spells with 'instant speed'.
1) A's Bear enters. Plague's abilities trigger. When Plague's ability resolves, Prophet and B's Bear are destroyed. A's Bear stays on the battlefield. End Step proceeds as normal.
2) Like in 2, replacing A's bear for the Thragtusk - and of course, player A also gains life.
3) Thragtusk enters, triggering Plague's ability (and Thragtusk's lifegain ability, but I'm ignoring it).
When Plague's ability resolves, Prophet and Bear are destroyed. This triggers Grave Pact's ability.
When Pact's ability resolves, Thragtusk is sacrificed. This triggers Thragtusk's ability.
When Thragtusk's ability resolves, A gains the beast token. Plague's ability triggers again, but there are no other green creature to be destroyed at this point. End Step proceeds as normal.
Would any of this change based on the seating at the table? For APNAP purposes?
Not really in any of the three scenarios you listed.
The only time there are more than one trigger on the stack at the same time is with Thragtusk's lifegain and Spreading Plague's ability - so turn order will modify only if the Thragtusk's player gains life before or after the other creatures are destroyed. Nothing else changes.
IF Thragtusk were one of the creatures already on the battlefield (not the one entering), with Grave Pact and Spreading Plague also on the field, and some random green creature entered, then the turn order would be relevant to know if the Thragtusk's token survives.
If you don't mind, could you describe both situations in which player order affects a Thragtusk Token? Or a particular situation where Spreading Plague would cause headaches like that?
Triggered abilities are put onto the stack in turn order starting with the active player.
If it's player A's turn, the triggers are put onto the stack in the order Thragtusk -> Soul Warden -> Spreading Plague. Spreading Plague's ability resolves first and destroys Jund Sojourners. Jund Sojourners and Blood Artist trigger as a result of this, and are put onto the stack in the order Jund Sojourners -> Blood Artist.
The stack now looks like this:

C can kill either A or B because their trigger will be the first to resolve and neither A nor B has had their lifegain triggers resolve yet. If it's B's turn, the triggers are stacked in the order Soul Warden then Spreading Plague then Thragtusk, and A will gain 5 life before any of the other triggers can do anything relevant. Spreading Plague will destroy Jund Sojourners and the resulting triggers will still be arranged as Sojourners then Blood Artist, and C will still be able to kill B with the Blood Artist trigger, but not A.
If it's C's turn, the triggers are stacked in the order Spreading Plague, then Thragtusk, then Soul Warden, and both A and B will gain life before Plague's ability resolves. The resulting triggers from Plague are stacked so that the Jund Sojourners trigger is on top of the stack, and B can kill C before Blood Artist's trigger makes C gain life.
