What happens if my opponent casts a Magma jet on my creature and I blink it in response with momentary blink, is the entire spell countered or can he use the scry ?
The entire spell is countered, because all of the targets are illegal when it would try to resolve. He will not be scrying, because that is part of the resolution of the spell.

If all targets are illegal upon resolution the spell will be countered by game rules. None of the effects will occur, so in this case your opponent would not be able to scry.
