If I have any of the flagbearer cards (ex: standard bearer) out, and my opponent tries to wrath or psuedo-wrath my board with a big storm spell (ex: grapeshot or temporal fissure), will they have to make every copy target the flagbearer, or just one of the copies?

No, because the copies are not cast. While they are created on the stack targeting the same thing as the original (which is most likely targeting the flagbearer), the storm player is allowed to immediatly choose new targets for the copies, and that change is not subject to the flagbearer requirement.
