I have an Eye of the storm in play and a time stop is exiled with it, now during my opponent's upkeep i play a instant spell (lets just say lightning blot). Now will the lightning bolt resolve and get removed with EotS or will it just get exiled from the time stop? Also what if it was played the other way around where the bolt was removed and i played time stop? Lastly what if they are both removed and i play another instance?

When you cast an instant or sorcery, it is exiled with EotS before it resolves. A Time Stop already on the EotS will never affect that. If you cast an instant or sorcery when both Time Stop and another instant or sorcery have already been exiled, what Time Stop does is up to you: when EotS makes you cast all those copies, you must cast each one at a time (but consecutively). Thus, you choose the order in which the copies are put onto the stack. Of course, any copies you put on top of Time Stop will resolve, whereas any underneath it will be exiled before they have a chance to do so.
