If a creature has a toughness of zero, it is put into the graveyard as a state based effect. So yes, it get's around indestructibility. It also gets around regeneration effects.

Yes. A creature that has 0 toughness is put into its owner's graveyard. This is covered by the following state-based action:
704.5f If a creature has toughness 0 or less, it’s put into its owner’s graveyard. Regeneration can’t replace this event.
As specifically stated, regeneration doesn't replace that event. Further, since the game rule doesn't state the creature is destroyed (unlike 704.5g), and the creature is put into its owner's graveyard, indestructibility doesn't apply (since that just means the creature can't be destroyed, and this isn't destruction).
Having a 0 toughness will send a creature to the graveyard when the state-based trigger is checked. It is sent to the graveyard, not destroyed.
Regeneration reads:
The next time that creature would be destroyed this turn, it isn't. Instead tap it, remove all damage from it, and remove it from combat.
It is not being destroyed, and therefore regeneration does not trigger. Also, since it is not being destroyed, Indestructible does not prevent it.

Another question, what if a 3/3 has 1 damage marked on it. and then disfigured?
If it's a vanilla 3/3 such as Watchwolf and doesn't have indestructibility or a regeneration shield, it's going to die.
After Disfigure resolves, it'll be a 1/1 with 1 damage on it. State-Based Actions are gonna look at him and declare he is unfit for the battlefield.
