If I have a Thrumming Stone and then I play Beacon of Destruction and one of the revealed cards is another Beacon, do I first shuffle my first Beacon or do I play the other one???
The Thrumming Stone triggers upon the Beacon being played. All the Beacons revealed will be on the stack before any of them start to resolve. In other words, you play the next Beacon. Once you stop revealing Beacons, let the top one resolve, then the next one, so on so forth.

I think he's wondering about the potential to combo off, with some sort of self-mill and 4 beacons / thrumming stone. At least that's what I'd be wondering about.
What if you used a Doomsday and you put Beacon in your final 5 cards. It's EDH so you only have one card. You put your Beacon second from the top, so there's only 3 cards left when you draw it. Do you a) lose from being milled? b) keep shuffling and rippling the Beacon?

Inventory:
1. You play Beacon of Destruction.
2. Thrumming Stone triggers, revealing the top 4 cards of your library (Beacon of Destruction still on the stack)
3. You may choose to play the Beacon of Destruction which was rippled into. You put all other revealed cards on the bottom of your library. (Beacon of Destruction #1 still on the stack)
4. Assuming you choose to cast the revealed Beacon of Destruction, it also triggers the Thrumming Stone, revealing the top 4 cards of your library. (Beacon of Destruction #1 and #2 still on the stack)
5. Assuming no other Beacon of Destructions are revealed, you put the four revealed cards on the bottom of your library. (Both Beacon of Destructions still on the stack)
6. Beacon of Destruction #2 resolves, dealing 5 damage as you choose, and is then shuffled into your library. (Beacon of Destruction #1 still on the stack)
7. Beacon of Destruction #1 resolves, deals 5, and is shuffled back into your library. (Stack now empty)
Short version: You will get to play the revealed Beacon, and both will be shuffled into your library as normal.
