I tried using the search function to find an answer to this question, but couldn't find one. If I missed it, Im sorry for the repetitive question.
Say I have a a Counterbalance/Top engine going, and my opponent has an untapped Trinisphere doing its thing. My question is this: Does the Trinisphere actually change the CMC of the spells it affects (for instance, Brainstorm would cost 2U) for the purposes of Counterbalance? Or does Counterbalance only care about the printed casting cost of the card, not what was actually paid?
I suppose the same question would occur with Kicker... If my opponent kicks Gatekeeper of Malakir, does Counterbalance need to reveal CMC 2 or CMC 3 to counter it?
Thanks in advance for any help with this question.
Please, accept that Magic costs money to play, and drop it. A playset of Baneslayers>playset of duals. New Jace>Force of Will. Etc... Not to mention, Legacy is so wide open, that it's easy to build a deck that can perform reasonably well without very many "money staples" at all.
Does the Trinisphere actually change the CMC of the spells it affects (for instance, Brainstorm would cost 2U) for the purposes of Counterbalance? Or does Counterbalance only care about the printed casting cost of the card, not what was actually paid?
The converted mana cost of a spell is number equal to the total amount of mana in the mana cost of the spell. Since the mana cost of Brainstorm is U, the converted mana cost of the spell is 1. It is irrelevant that the total cost of the spell was increased to 2U as a result of Trinisphere.
Note: That this is unlike X in the mana cost. The value chosen for X would affect the mana cost, and therefore the converted mana cost of the spell. But that's because X is part of the mana cost.

Additional costs aren't part of a spell's mana cost, and do not affect the spell's converted mana cost. Gatekeeper of Malakir's mana cost is BB, so it's converted mana cost is 2.
Counterbalance only cares about the card's converted mana cost - the one printed in the top right corner. Kicker, additional costs, cost reductions, none of those matter.
The replicate trigger puts the copy of Shattering Spree directly onto the stack when that trigger resolves. Doing that does not cause Chalice of the Void's ability to trigger for the copy.
Replicate is not a triggered ability. I don't know what the correct term is, but it doesn't set up a trigger, you just choose to cast the spell and in the same moment how many copies you want to create. All of them are put onto the stack simultaneously.
You are incorrect:
702.53a Replicate is a keyword that represents two abilities. The first is a static ability that functions while the spell is on the stack. The second is a triggered ability that functions while the spell is on the stack. “Replicate [cost]” means “As an additional cost to cast this spell, you may pay [cost] any number of times” and “When you cast this spell, if a replicate cost was paid for it, copy it for each time its replicate cost was paid. If the spell has any targets, you may choose new targets for any number of the copies.” Paying a spell’s replicate cost follows the rules for paying additional costs in rules 601.2b and 601.2e–g.
There is indeed a trigger involved (in addition to the static ability that allows you to pay the additional cost), that is put onto the stack when the spell becomes cast. That triggered ability can be responded to, and that trigger puts the copies onto the stack when it resolves.

The copies of it aren't cast, but are placed on the stack, so Chalice doesn't counter them.
