In the way they worded it, I'm not exactly sure what to think of it. Can you do this: copy a creature with an activated ability that removes cards from the game (not as part of the activation cost), put that ability on the stack, then in response copy Sisters of Stone Death, so when the ability resolves the card that removed whatever cards is in fact Sisters of Stone Death, thus allowing you to use whatever cards you just removed?

No. Abilities like the Sisters' have all been ruled to work as "... removed from the game with [this]'s other ability."
How about this, Prolly a stupid question, too lazy to actually look at the card, but what if you Shapeshift the doppleganger into a Myojin of Nights Reach, Would the shapeshifter get the divinity counter?

Actually, as printed the Dimir Doppelganger will never benefit from any comes-into-play abilities/triggers (like the divinity counters of the myijons and sunburst etc. The reason is that the Doppelganger only becomes a copy of the creature card. It did not come into play as said creature (it came into play as the Doppelganger).
