In general, a replacement effect can apply to an event modified by another replacement effect (C.R. 616.2).
Assume you control Xorn and Academy Manufactor. Then:
1. Here, if you would create a Clue token, only the Academy Manufactor effect applies, but once the effect replaces that with creating a Clue token, a Food token, and a Treasure token, the Xorn effect kicks in so that two Treasure tokens rather than one are created.
2. Here, if you would create a Treasure token, both Academy Manufactor's and Xorn's effects apply here. You can choose either—
to apply the Xorn effect first, so that in the end you create two Clue tokens, two Food tokens, and two Treasure tokens, or
to apply the Academy Manufactor effect first, so that in the end you create one Clue token, one Food token, and two Treasure tokens
(C.R. 616.1, 616.2).
3. No. In general, a replacement effect has only one opportunity to affect a given event or any modified events that replace it (C.R. 614.5).
The actual mechanism of providing that replacement effects "only apply once" is something I took up out of underemployed obsessive mathematical interest.
I have not found a pretty way of describing it.
Suffice it to say, in this situation, if you would make a Clue, instead you make a Clue, a Food, and two Treasures. To propose the double everything option is to ignore that Manufacturer is aware that it is already responsible for the event where you make 1 Treasure token. All the Treasures out of Xorn's say on the matter have to do with an event Manufacturer already replaced.
Now, if you were making a Treasure up front, you'd have a choice, and you could make two of everything, or you could end up the same place as above again.
IIRC, replacement effect happens once per, so if there are two effects that can replace a draw, only effect will take place.
But what if one of the replacement effects only replace part of another effect, such as Xorn and Academy Manufactor. Does it mean:
1) AM replaces a clue token creation with its effect, so a clue, a food, and a treasure was created, then Xorn's effect makes it two treasure tokens?
2) A treasure is created, Xorn makes it two treasures instead of one, then AM turns both into two clues, two foods, and two treasures?
3) Since the two replacement effects aren't identical, does it mean a loop is possible? I doubt it, but I gotta ask.

No loop.
