If let’s say an opponent has a creature that has a “beginning of combat” ability if I phase out the creature with something like Teferi, Master of Time what happens to that ability? What if they pay for an ability like Varina, Lich Queen second ability what happens to the ability does it still resolve
If you phase out a Varina, Lich Queen after it has activated its ability, that ability exists independently of Varina on the Stack, and will resolve. Its text is locked in.
To answer your first question, I have to ask you 'when?'. The ability of the creature which is a triggered ability remains a characteristic of the creature, but if the creature has phased out, it is treated as though it does not exist. No rule pertains to an ability of something that does not exist, for example, a rule to make that triggered ability trigger.

A triggered ability of a permanent will not trigger if it's phased out at the time it would trigger. However, if it has already triggered, phasing the permanent out doesn't affect the ability on the stack, which is independent from its source. That's the same principle as if you removed the permanent from the battlefield.
