I was wondering, I know that mutate works by changing the statistics and name of an active creature on the field, but I wanted to know:
If I mutate a creature onto a God-Eternal, what happens if it dies? I have a sneaking suspicion that the trigger for when a God-Eternal dies only happens when it hits the graveyard, and at that point it becomes separate to the creature mutated onto it, But i wanted to know for sure.

You would put them into the library third from the top.
721.3c If an effect can find the new object that a merged permanent becomes as it leaves the
battlefield, it finds all of those objects. (See rule 400.7.) If that effect causes actions to be taken
upon those objects, the same actions are taken upon each of them.
400.7. An object that moves from one zone to another becomes a new object with no memory of, or
relation to, its previous existence. There are nine exceptions to this rule:
400.7d Abilities that trigger when an object moves from one zone to another (for example, “When
Rancor is put into a graveyard from the battlefield”) can find the new object that it became in
the zone it moved to when the ability triggered, if that zone is a public zone.
401.4. If an effect puts two or more cards in a specific position in a library at the same time, the owner
of those cards may arrange them in any order. That library’s owner doesn’t reveal the order in
which the cards go into the library.

Why bother with mere rulings when so many answers can be found in the Rules?
If a merged permanent (such as God-Eternal Kefnet) with an ability of the form "When [this creature] dies or is put into exile from the battlefield, put it into its owner's library third from the top" dies or is put into exile from the battlefield and that ability triggers, all of that permanent's (nontoken) components may be put into their owners' libraries third from the top (to the extent they're still in their owners' graveyards or in exile, as the case may be) when that ability resolves (C.R. 721.3, 721.3c, 400.7d, 400.2, 609.3). If more than one card would be put into a library this way, its owner chooses (without revealing) the order in which they go there (C.R. 401.4). Where that ability says "it" or "its", it means the object or objects that landed in the graveyard or exile this way (as the case may be), regardless of their nature (C.R. 400.7d, 400.2, 721.3c).
Ok, So the 'Dies' trigger resolves as it dies, not after it dies. In which case, say I had mutated a Lore Drakkis onto God-Eternal Kefnet from your example, then the final creature would have the 'when this dies' trigger as it dies, and so all parts, Kefnet and Drakkis, both go into the Library Third from the top.

Ok, So the 'Dies' trigger resolves as it dies, not after it dies.
No. It resolves only after all players pass while that ability is on top on the stack, just like almost any other triggered ability (C.R. 117.4; see also C.R. 603.2).
In which case, say I had mutated a Lore Drakkis onto God-Eternal Kefnet from your example, then the final creature would have the 'when this dies' trigger as it dies, and so all parts, Kefnet and Drakkis, both go into the Library Third from the top.
This is largely correct. Assuming you own both Kefnet and Lore Drakkis, when Kefnet dies and goes to your graveyard, Kefnet's last ability will trigger, and when it resolves, you may put both Lore Drakkis and Kefnet in your library third from the top (provided they're both still in your graveyard).
But note it is ONE triggered ability for the whole merged permanent. As the ability has a "may" choice, that choice will affect all components; you can't apply it piecemeal.
The same way you put multiple cards on the bottom or the top of the library at the same time. The cards won't all be third from the top afterwards, but they have all been put into that position. One after the other. Or maybe it can be interpreted as the stack of cards being inserted in between the cards that stay above the stated position and those that stay below.
