During combat it gets 2 dmg, because it blocks something with 2 power. And in 2nd main phase I cast some sorcery and I put - 1/-1 counter on it. Is that indestructible creature dead?

No. At the end of that scenario, the creature is a 2/2 with indestructible and 2 damage marked on it. Since its toughness is still more than 0, the state based action to destroy it for having lethal damaged marked is still not able to do so due to indestructible. You have to actually lower the toughness to 0 or less to get around that and have a different state based action put the creature into the graveyard, that is not doing so via destruction. But damage does not reduce toughness, it only gets marked and compared to the toughness.
Creature has 3/3 with indestructible for example.
