If I have one creature in play with hexproof and an opponent has Nether Void out, on my upkeep do I have to kill my creature or does the hexproof protect it?

I assume you mean the abyss as Nether Void counters spells. If that's what you meant then yes Hexproof protects it. Even though you would choose which creature is destroyed the source of the ability is a permanent your opponent controls and as a result anything with hexproof (or shroud) is not a legal target.
Nether Void has nothing to do with killing creatures on the battlefield.
If you are talking about The Abyss, your opponent is still the controller of the ability even though you are choosing its target. A creature you control with Hexproof is not a valid target for it. It can't be killed by The Abyss.
The controller of The Abyss controls the ability, but the current player chooses what gets destroyed.

Nether Void's ability doesn't trigger as any player's upkeep begins, nor does it affect creatures on the battlefield (C.R. 108.1).
If you are confusing that ability with that of Braids, Cabal Minion, note that the latter ability doesn't target anything (C.R. 115.1d), so that when that ability resolves, the appropriate player can choose even a creature with hexproof to sacrifice (and must sacrifice that creature if they control no other creatures, no other artifacts, and no other lands) (review C.R. 702.11b).

Interesting, I never thought of it like that. Does that mean the behavior of The Abyss is the same as Drop of Honey and cousin? Meaning that if the player has both a hexproof creature and a creature without hexproof (or shroud or indestructible) then the player must choose the valid target?

Absolutely. That they're the one choosing the target doesn't make them able to pick an illegal target, they must choose a legal one if any, and if there is none, the ability is removed from the stack.
