She only protects against things that specifically deal with counters. Infect puts counters on creatures so Melira stops them from being placed. Mutilate does not have anything to do with counters so Melira won't interact.
Giving a creature -1/-1 is not the same thing as putting a -1/-1 counter on it (Black Sun's Zenith).
Melira doesn't do anything to stop power/toughnes changing. She does care about things other than infect, and opponents creatures with infect will not even have infect in most circumstances.

She protects against -1/-1 counters. mutilate does not give counters so it is not prevented. Same is true that melira doesn't stop Massacre Girl but it does stop Yawgmoth, Thran Physician

None of Melira's three abilities affect effects that say "get[s] -1/-1", which is not the same as putting a -1/-1 counter on any permanent (compare C.R. 613.3c, which applies to such an effect, with C.R. 613.3d; see also this thread).
Melira's third ability applies to creatures "your opponents control"; it doesn't apply to any other permanent or to any other source controlled by opponents, even if the permanent or source has infect.
Melira works against anything that would put -1/-1 counters on creatures. Alas, Mutilate does not do that. Instead, it gives a temporary debuff, a continuous effect giving an amount of -1/-1 equal to the number of swamps you control, no counter involved. Only if an effect or ability specifically uses the word "counter" are counters involved. Infect is such an ability, proliferate is another, Noxious Changeling would not have the initial 4 -1/-1 counters, etc.
