As I understand it, ninjutsu can be used both before and after damage is applied by the unblocked creature.

My question is, if I have a ninja like phantom ninja equipped with quietus spike attack, deal damage and ninjutsu in yuriko, the tiger's shadow by bouncing phantom ninja, would yuriko's ability still trigger since phantom ninja dealt damage or would it be too late?
Yuriko will not trigger. She needs to be on the battlefield to "see" a ninja deal combat damage to a player, which she will not be in your scenario. Under the pre-Magic 2010 rules, damage used the stack and could do these kinds of things, but not under the current combat damage rules.
