Hi, for example have a Nahiri, the Harbinger in my yard. Opponent cast Surgical Extraction target nahiri. Can I respond with Naya Charm also target Nahiri, to put her back to my hand so nothing get's removed by the surgical?
Yes. Naya Charm is an instant, no matter what mode you choose. As such you can respond to Surgical Extraction after it's been cast by casting the Charm with its secod mode to move the targeted card to another zone. This will make the Extraction fail to do anything when it would resolve as its only target is now gone. That spell is simply removed from the stack at that time.
Thanks for clearing that up. We had a bit of weird argument, because my opponent thinks he can still search my hand and library even if the nahiri in the yard dodged the surgical.

608.2b If the spell or ability specifies targets, it checks whether the targets are still legal. (…) If all its targets (…) are now illegal, the spell or ability doesn’t resolve. It’s removed from the stack and, if it’s a spell, put into its owner’s graveyard. (…)
